Quantitative tools are necessary to resolve longitudinal changes in the microbiota. Tin et al. present MicFLY, a single-cell flow cytometric technique that quantifies bacteria and links bacterial identity to viability, mRNA expression, and antibody binding. MicFLY resolves intestinal bacterial species and antibody-binding dynamics in a longitudinal preterm infant cohort.
