Preprint is out! Our BakingTray software turns a 2-photon microscope into a serial-section tomography system for automated whole-organ imaging. ~€35k to convert an existing scope. 11 systems worldwide, >7,000 samples at SWC alone #neuroskyence #microscopy www.biorxiv.org/content/10.6...
A BrainSaw at the Max Planck Institute for Brain Research, Frankfurt. A Nikon 16x water-immersion objective on a 400 µm travel PIFOC allows for fast z-stacks. Samples are imaged and cut in the clear water bath. A Leica VT1000 vibratome is seen to the right with a mounted blade. How BrainSaw works. Samples are embedded in an agarose block, which is glued to a slide and clamped into a water bath. The bath sits on a three-axis stage under a 2-photon microscope; the stage moves the sample for both tile scanning and slicing. The microscope images the exposed face of the block, the vibratome cuts off the imaged layer, and the cycle repeats until the samples have been fully imaged. Data are stitched automatically and are ready for downstream analysis. Logos below: BrainSaw (hardware), BakingTray (acquisition software), StitchIt (stitching).Coronal section of an Sst-tdTomato mouse brain imaged on BrainSaw. tdTomato-expressing cells are shown in yellow, scattered through cortex and hippocampus; tissue autofluorescence is shown in blue.Coronal section of a mouse brain with three neighbouring viral injections targeting layer 5 of V1, expressing mCherry (red), eGFP (green) and BFP (blue). The thick apical dendrites of the labelled neurons are clearly visible, as are their axons projecting to distant targets. Image credit: Alex Fritzl.

I'm thrilled to share the published version of our paper, now officially out in Neuron! Read it here: authors.elsevier.com/c/1no8J3BtfH... One updated highlight: with new analyses we now show how functionally-defined groups of neurons putatively overlap with molecular cell types in LPBN

6/ The "brakes on plasticity" framing captured something real, but PNNs may be more informative as features of within-class PV specialization than as general plasticity regulators. Where a cell sits on this axis likely shapes how it participates in circuit dynamics.

5/ PNN-negative PV neurons look different — expressing neuropeptides and GABA-A subunits more typical of Sst interneurons. Similar across-class continua have been described transcriptomically for broad interneuron populations; the PNN gives us a physical handle on one within a class.

4/ PNN-positive PV neurons are the mature fast-spiking specialists: Kv3 channels, Grin2a (mature NMDA), Gabra1 (fast GABA-A), oxidative phosphorylation, gap junctions (Gjd2). The canonical basket-cell phenotype, molecularly.

3/ We combined Xenium spatial transcriptomics with post-hoc WFA staining in adult mouse cortex. 378,349 cells, same-section PNN quantification. To extend beyond our 297-gene panel, we trained a classifier (AUC = 0.87) and projected onto Allen scRNA-seq: 34,326 PV neurons, genome-wide.

2/ Perineuronal nets (PNNs) are dense extracellular matrix structures that enwrap specific neurons in the cortex. They've long been viewed as molecular "brakes on plasticity", closing critical periods and stabilizing mature circuits.

1/ 97% of cortical PNNs are on PV interneurons. But PNN-positive and PNN-negative PV cells don't split into two groups — they sit at different ends of a transcriptional continuum of fast-spiking specialization. New preprint 🧵
