Check it out if you are interested in how metabolism regulates epigenetics and cell fate. Should also be relevant to some of the cancer folk.

TCA cycle rewiring underpins histone acetylation sourcing and cell-fate transitions during exit from naive pluripotency
Using carbon tracing and functional experiments, Kafkia, Pladevall-Morera, et al. show that TCA cycle rewiring underlies mouse embryo implantation and the exit from naive pluripotency. In this context, pyruvate cycling enables timely cell-state transitions, while, coupled to it, reductive glutamine metabolism fuels the histone acetylation backbone.

What fascinates me most is that elements of this metabolic state, observed during early development, are also reused in many tumours. Cancer may be reactivating developmental metabolic programmes, but in the wrong place and time.

Jan Żylicz @jzylicz.bsky.social · 25/04/2026
The TCA cycle becomes fragmented but highly adaptive. This metabolic configuration allows cells to adapt to physiologically low oxygen levels while accelerating the cell cycle and rapidly replacing regulatory post translational modifications.

Jan Żylicz @jzylicz.bsky.social · 25/04/2026
This pyruvate cycling is crucial for the timely exit from naivety and differentiation. At the same time, glutamine becomes a major carbon source entering the TCA cycle. But carbon flows in opposite direction to produce citrate and fuel histone acetylation.

Jan Żylicz @jzylicz.bsky.social · 25/04/2026
Rather than a simple shutdown of the TCA cycle, we observe dramatic rewiring. The cycle is no longer classically productive. Carbon robustly flows into the TCA cycle but also exits it through pyruvate cycling.

Metabolism is not just about energy and biomass production but is a core regulator of cell fate. Stem cell metabolism has often been simplified as glycolytic or bivalent, engaging oxidative phosphorylation. We find a far more nuanced picture.

Using HDAC3 knockout embryos, we show that they typically fail to implant, and if they manage, they are very small and upregulate the most active genes. It is fascinating how a repressor of enhancers regulates the most active genes, allowing for development and to proceed.

Jan Żylicz @jzylicz.bsky.social · 18/09/2025
At enhancers HDAC3 fights with P300, an activator, to reduce the expression of the most active fraction of the genome. Losing HDAC3 boosts the levels of pluripotency and prevents them from efficiently differentiating.

We found that HDAC3, a histone deacetylase, is an intriguing transcriptional repressor. Rather than maintaining genes in a silent state, it is recruited to the most active enhancers of mouse pluripotent stem cells.

We used 13C labeling and imaging MS to uncover how metabolism rewires when the mouse embryo implants. We found that there is no simple TCA cycle shutdown; rather, there is intricate rewiring. This process is recapitulated in pluripotent stem cells cultured under low oxygen.
