Phenomenal #glycotime by Meg Lunn-Halbert, Joel Allen and colleagues demonstrates through de novo protein design how steric hindrance controls N-glycan maturation ⬇️ doi.org/10.64898/202... Protein design with RFdiffusionAA coupled with glycosylation with GlycoShape 🧪
screenshot of Fig. 2 in the paper, titled "Systematically altering steric restriction controls glycan processing" the following corresponds to the figure caption in the paper.
Panel a, AF3-predicted protein with GlycoShape-modeled Man9 glycan (green) for glycoproteins THRgly1-4. b-d, Deconvoluted intact
mass spectra for analyzing native glycosylation with 1–3 major peaks corresponding to glycosylation shifts labeled. Glycans
matching in theoretical molecular weight to the corresponding shift are schematically annotated as follows: mannose residues as
green circles, N-acetyl glucosamine residues as blue squares, galactose as yellow circles, sialic acid as pink diamonds, and glucose
as blue circles. Unglycosylated sizes are estimated based on predicted MW and labeled, when present. b: Native glycosylation. c:
Native protein digested with Endo H. d: Overlaid protein from kifunensine-treated cells (color, solid line) and digested with Endo H
(gray, dotted line). Estimated predominant glycans present are shown in MW (Da) differences from predicted unglycosylated size.

The weak argument presented in the report is that it could be used for development of viral weapons. A high res mass spec is capable of characterising viral particles. They can’t assist with preparation. Single cell-oriented MS were recently export controlled by the Biden admin.

“2022 through 2025, HHS and USDA sold 1,316 pieces of lab equipment, including nine freeze dryers and mass spectrometers on the Commerce Control List, or subject to export controls.” Surprised MS systems are on the commerce control list, and that they’re implied to be a severe bioterrorism threat

They just posted their “722 math preprints” on GitHub. It’s like if someone dropped 700 proteomics preprints, each preprint a different sample. I think concentrated efforts iteratively improving is much more valuable than the scattershot approach they’re showing, and that’s why people are important

I've been caught out by that twice. The first was when they wanted a 2 week turnaround time on the review, and the second was the exact same situation, told 1-2 days before deadline that it wasn't needed. I get the need to get a single round of review to pass, but it's wasted time for the reviewer.

“any model that depends on a human reading every submission was going to break” I think relying on automated processes as the sole gatekeeping method to judge preprint submissions is a dangerous precedent. Efforts are better spent working out how human reviewers can be assisted or supported better.

Milk was chosen as the proof of concept because it has the strongest matrix effects (significant milk sugars) but, combined with the dried blood spot approach, we think this platform is PERFECT for clinical biofluid sampling (urine, saliva, blood, and more). Always happy to discuss collaborations.

We were hesitant about such an approach, due to the potential loss of glycome specificity resulting from the mixed glycomes, but surprisingly, we see higher glycan intensities AND the same structures are specifically attributed to the correct glycome.

The pricing is one of my biggest concerns. These companies are largely unprofitable at their current price. Will they all end up like MoviePass, where the sudden price increase to be profitable results in the product being economically unreasonable? Then what happens to reliant users?
