Following on , compared MaxLFQ vs Quant2.0, Left- SN Normalisation plot, Right - MaxLFQ vs Quant2.0 of the same data.. MaxLFQ seems to segregate con v test for C1 and C3 grps, while Quant2.0 is mixing both, and vice versa for C,C2! I'd say inconclusive, but might have to look from bio perspective?

Hey #TeamMassSpec, Maxlfq builds pair-wise peptide ratios, on the peptides shared across samples, for a protein and the crossrun Normalisation in SN, scales the Normalisation factor across all samples in an experiment. What would be an ideal way to analyse, to study patient specific response.. 1/n

All values (high intensity and low intensity) need to be within the linear dynamic range of the instrument platform to be safely adjusted by software normalizations. Overloaded samples suffer saturation, underloaded samples have things go below limits of detection. There are no shortcuts in life.
