Most discussions of SARS-CoV-2 immune escape focus on antibodies. But the virus also encounters a diverse and geographically structured landscape of HLA molecules through which T cells recognise infection. I wrote a short piece on this other immune landscape: www.pnas.org/doi/10.1073/...

A long time in the making, and exciting to finally see this work published. We show how the PoW model resolves evolutionary events across vastly different timescales, from the origins of HIV-1 and HIV-2 lineages, through the deeper history of SIVs, to the ancient split between SIV and pSIV and more.

I don’t have the words to describe what it feels like to watch my home city of Tehran and the neighbourhoods I haven’t seen in almost a decade, now burning on the news. Then getting messages from family and friends asking where it’s safest to flee, with empty pockets and no fuel to escape.

The recency and geographical origins of the bat viruses ancestral to SARS-CoV and SARS-CoV-2
Recombination-aware evolutionary analyses of the entire genomes of SARS-CoV-1-like and SARS-CoV-2-like viruses indicate that SARS-CoV-1 and SARS-CoV-2 descend from bat coronaviruses that circulated as recently as one to six years before their respective dates of human emergence. These inferred virus ancestors likely needed to travel faster than closely related bat viruses in order to reach their respective sites of emergence.

Looking at academia in 2024, much of the debate feels like a spectrum of contradictions: Some obsess over top-tier journal publications, dismissing almost anything in technical journals. Others claim that publishing solely in technical journals won’t hurt careers (spoiler: it does).
