This was my first PhD project on IBD and I learnt a great deal from it, especially how opportunities can arise from looking at the data everyone is using in a slightly different manner :)

4/4 Different gut microbial species are either lost or expanded in IBD, and the decrease in species count is not dependent on the higher human fraction. In CD, species richness is particularly stunted in adults and seems to continuously decline with the years.

3/4 We trained a set of XGBoost models on publicly available adult IBD metagenomes and then tested on our pediatric ones. Human reads % is the most important feature across models and training on microbial species presence-absence or relative abundance is virtually the same!

2/4 Fecal human DNA % increases with disease severity, but clinical treatment can determine large variance within study groups. Focusing on the ratio between neutrophils and epithelial cells allows us to distinguish between remissive and active IBD.

1/4 Using ddPCR and methylation marker profiling, we found that in IBD patients the majority of fecal human DNA is neutrophilic, dominating over colonic and intestinal fractions. If you have only shotgun metagenomics, human reads % is a good approx. for neutrophil DNA.
