New work to share! Pangenome studies treat gene presence/absence independently, but genes work together in pathways. By focusing on the covariance of gene loss, we show the Arabidopsis dispensable genome has modular co-evolutionary structure reflecting the biological organization of the plant 1/
biorxiv.org
Gene functional-state covariance reveals modular structure in the Arabidopsis thaliana dispensable genome
Classical multilocus theory predicts that selection acting on combinations of loci can maintain non-random associations among allelic states, causing selection to act on multilocus genotypes rather than individual alleles. Across eukaryotic species, pangenome studies have documented thousands of genes that vary in functional status between individuals, yet this variation is analyzed as if each gene evolves independently. Here we test for non-random association within the dispensable pangenome across 1,012 natural genotypes of Arabidopsis thaliana to better understand the structure and evolution of eukaryotic pangenomes. Genome-wide pairwise association testing of loss-of-function alleles across genotypes identified 150,033 significantly covarying gene pairs among 5,679 unique genes after controlling for kinship and population structure. Most associations were between genes on different chromosomes, and covarying gene pairs showed greater co-expression and functional similarity than expected by chance. Network analysis revealed a non-random higher-order architecture comprising stable functional communities with distinct biological functions and structured connectivity among communities. The enriched functions and connectivity of communities revealed a tight coupling of modules involving plant immunity, environmental response, and specialized metabolism, highlighting how these systems integrate and evolve in response to dynamic ecological pressures. Taken together, these results show that the dispensable genome has a complex higher-order structure driven by functionally interacting genes, and that variation in gene content provides a population-scale resource for investigating the organization and evolution of biological systems. ### Competing Interest Statement The authors have declared no competing interest. Just posted: a group paper describing major updates to my software pixy, for population genetic summary statistics. www.biorxiv.org/content/10.6... New since 2021: arbitrary ploidy, multiallelic sites, missingness-aware Watterson's θ and Tajima's D, Hudson's FST, multicore execution!
Alt text: Schematic of the pixy workflow. Left, inputs: a bgzipped, tabix- or CSI-indexed VCF with callable sites supplied as an all-sites VCF or gVCF blocks, a populations file, and optional BED and sites files. Centre, core: windowing by fixed width, BED or region; statistic selection; options for Hudson's FST, multiallelic SNPs, automatic ploidy detection and multicore execution. Right, outputs: one TSV per statistic for pi, dxy, FST, Watterson's theta and Tajima's D, with raw count columns for exact aggregation. Bottom, development: GitHub fork and pull request, local checks with ruff, mypy and pytest, continuous integration across Python 3.10 to 3.14, and distribution through conda-forge. Features new since the 2021 release are badged "new".

From the #AppsPlantSci Phylogenetic Networks issue Detecting introgression from phylogenetic invariant site patterns using #MachineLearning (by @patrickmckenzie.bsky.social & @daeaton.bsky.social) doi.org/10.1002/aps3... #botany #plantscience #evolution #neuralnetwork #phylogenetics
Figure illustrating how a signal of introgression manifests differently in site pattern frequencies across distinct subtrees, with panels (k) and (l) demonstrating how this signal can identify important features and separate introgressive scenarios. Panels (a-j) each display a distinct 4-taxon subset of a 5-taxon tree, with (a-e) showing introgression from taxon 3 to taxon 1, and with (f-j) showing introgression from taxon 1 to taxon 3. Each panel (a-j) has a corresponding heatmap matrix representing site pattern frequencies, with cells colored red (increased) or blue (decreased) to represent deviation from coalescent expectations due to the introgressive edge. Panel (k) shows a heatmap matrix of feature importances inferred using a random forest model, with important features including, but not limited to, ABBA and BABA site patterns. Panel (l) shows a scatterplot on t-SNE dimension axes, with distinct colored clusters corresponding to different introgressive (source, destination) scenarios. 3. Unfortunately, I think ~50x coverage may not be enough to distinguish between all of the different possible heterozygous states in a hexaploid, so the model could also be having trouble finding the best genotype estimates
140
Paul Blischak @pblischak.bsky.social · 12/06/2025
2. In addition to the combinatorial issues, there's an implicit assumption of autopolyploidy (randomly sampled alleles), so things like fixed heterozygosity can really throw off the probability calculations
130
Paul Blischak @pblischak.bsky.social · 12/06/2025
If I had to guess, I think these could be the main causes: 1. Freebayes models multiallelic genotypes, and uses locally phased windows to share information. For a hexaploid, considering all of the combinations of multiallelic genotypes at multiple sites can get really massive

Rust and serde really are amazing tools for data. I’m curious if you’ve tried pydantic – it looks interesting but I haven’t spent the time to learn it well yet. It’s not the level of static validation that the compiler gives but maybe with mypy and type hints it could make things better in Python?
