Second chapter of my thesis work in the Dunn Lab out! We worked on the genome of Nanomia septata, re-analyzed RNA-seq from some of the specialized zooids within the colony, sampled population diversity of the Nanomia genus and looked at synteny in siphonophores vs other cnidarians

I must heap a mountain of praise on our three reviewers for helping us improve our manuscript. Reviewer comments encouraged us to look deeper into the mutations we observed in filamentous phage isolates, which revealed mutations associated with virulence evolution in Pf4.

Good stuff. Not the main takeaway of the project, but we also found reduced r, (mostly) reduced K, and decreased lag in the endpoint populations from our most recent experiment. No global regulators mutated, but it’s clear that reduced lag is a common way bacteria adapt to batch culture passaging.

Less critical: the way QED breaks down feedback seems quite useful for nearly finished manuscripts written by humans. As mentors, we should be careful not to default to these tools (ie. "run it through qed before you send it to me").

Providing an AI-generated score benchmarked against other papers gives the false sense of AI being able to judge the "objective" quality of a work of science. I worry overburdened admin/reviewers/editors will be all too willing to accept these metrics as useful. QED should get rid of them.

As a community we need to find the good use and bad use cases for genAI. I appreciate the @qedscience.bsky.social creators for attempting to make a useful tool that, IMO, has some good use cases and some bad use cases. I think the 1% thing is a VERY bad use case given all the known biases of genAI.

I know it seems like a heretical idea, but one way to figure out if a preprint is really interesting (to you) is... to read the preprint. Then, in the spirit of sharing, send a note to authors: a simple kudos or a more detailed question. I do this a dozen times a year. It's awesome. Try it.
