Annie Dillard passed away today. It’s hard to explain her tremendous impact on me becoming a scientist & writer. She made natural science not only fascinating, but meaningful & beautiful. Here are some of my favorite Dillard books w/ my notes from 25 years ago. RIP Annie & thank you for your words.

But now, they've started to miss the language of the lakes, rocks, and trees, so geologists have become the new shamans, the listeners of Nature. I don't know which are more proficient, the scientists or the shamans, but they are both retelling what Nature has told them.”

RIP to the UC Davis Stable Isotope Facility. Sent many samples there and they were always professional and did excellent analyses. I hope that all the staff are able to find secure positions. RIP SIF.

We have a bunch of MAGs sitting in GenBank queues for many months. I run all MAGs through PGAP so they’re BLAST-able & assigned accessions, which I refer to when discussing genes in MAGs in papers. This has ground to a halt w/ NCBI processing delays in recent years. Is there anyway to expedite this?

Environmental microbiology folks - let's discuss! I worry about repercussions of this massive removal. We use UniProt tools to look for gene neighborhoods even on small contigs in low quality MAGs and metagenomes in UniProt. This would take that function away?

Title: Photochemodenitrification Unveiled: Illuminating Aquatic Nitrous Oxide Production
Abstract: Nitrous oxide (N2O) is a potent greenhouse gas and the main agent depleting stratospheric ozone. During the last decade, its atmospheric levels have risen faster than previously estimated, highlighting the need to better understand its sources. While microbial processes like ammonia oxidation and denitrification are known contributors, our recent research has uncovered a novel
abiotic pathway-photochemodenitrification-where sunlight drives N20 production from nitrite in oxygen-rich surface fresh and marine waters. In addition, photochemodenitrification exceeded
biological NOproduction in surface waters. Our latest findings reveal that this photochemical process also occurs in polar regions and the tropical open ocean, emphasizing its global distribution.
Because it occurs in surface waters in direct contact with the atmosphere, photochemodenitrification
holds the potential to contribute significantly to N20 emissions.

Is there another way to BLAST the entire NCBI-nr database using a server other than NCBI? I tried ENA browser SSS & it’s taking hours for a single protein. Broader question: are there contingency plans being made by international bioinformatics community in case NCBI is no longer supported?

This is such a loss. I've served on the selection committee for this program for the past three years, because it has funded so many incredible people doing such important research over the years. It should be expanding to meet the new challenges of climate change, but instead is totally defunded.

Marine microbial ecology folks: if I have (full length) 16S rRNA gene sequences for bacteria of interest, how can I determine relative abundance of the bacterium of interest in surface open ocean seawater (ideally at multiple sampling sites)? Are there any web tools that will do this?
