Annie Dillard passed away today. It’s hard to explain her tremendous impact on me becoming a scientist & writer. She made natural science not only fascinating, but meaningful & beautiful. Here are some of my favorite Dillard books w/ my notes from 25 years ago. RIP Annie & thank you for your words.

“Feeling just awful this past week. Unbelievably, the UC Davis Stable Isotope Facility is closing its doors. The science team at SIF were an absolute engine for isotope geochemistry and stable isotope ecology. Maintaining a pace of supporting more than one scientific publication - A DAY - for just short of three decades. And without costing the UC a dime - in fact, the opposite - as a self-supporting facility. In the end, SIF was paying the UC upwards of 60 cents of every dollar they brought in to the UC. There are a lot of challenges for science at the moment and some apply here, but many don't. The UC simply does not value its research infrastructure beyond the revenue it generates. Eleven scientists are now off the job, a raft of cutting-edge instrumentation shut down, and an entire research ecosystem upended to support an unmoored administrative state. My advice: always ask about faculty-student ratios, but of you or your students are considering an R1 school, DEFINITELY ask about the administrator-faculty ratio. Opportunity and financial costs are just too high for access to high-level science infrastructure to get left holding the bag for the administrative vampires.” With photos of SIF staff and instruments

RIP to the UC Davis Stable Isotope Facility. Sent many samples there and they were always professional and did excellent analyses. I hope that all the staff are able to find secure positions. RIP SIF.

Yup. I feel your pain. Not sure what to do. I guess we could try to tell the NIH director. He’s not on BlueSky. Quantum this, AI that, but basic computing services for data sharing have ground to a halt. 🤦🏻‍♀️

I see people putting MAG fasta files on FigShare. But they’re not BLAST-able. I want my MAGs annotated and assigned NCBI accessions so others can quickly find the sequences online. It used to work fine when GenBank processed MAGs within weeks. How do we get back to that ?

We have a bunch of MAGs sitting in GenBank queues for many months. I run all MAGs through PGAP so they’re BLAST-able & assigned accessions, which I refer to when discussing genes in MAGs in papers. This has ground to a halt w/ NCBI processing delays in recent years. Is there anyway to expedite this?

Ran into this when I looked up an interesting protein from MAG in a EFI-GNT gene neighborhood. If non-reference genomes are removed from tools like EFI-GNT, it’s going to be difficult to study proteins in uncultivated microbes, which host so many novel proteins. Will the EFI tools pull from UniParc?

Environmental microbiology folks - let's discuss! I worry about repercussions of this massive removal. We use UniProt tools to look for gene neighborhoods even on small contigs in low quality MAGs and metagenomes in UniProt. This would take that function away?

I hear they stopped doing it in that dept sometime around MeToo or COVID bc when they finally learned about toxic masculinity? Hope so bc the constant flexing to get attention was sooo uncomfortable/rude/distracting/not-conducive-to-learning, and I really don’t want it to make a comeback anywhere.

PS Obviously there are exceptions - like when speakers specifically encourage questions, or for students during a lecture in class, if something is really confusing or doesn’t work — etc etc etc. But for general seminar talks, I think waiting til the Q&A should be the norm.

When I was a postdoc at Caltech, some of the faculty & grad students constantly did this & it drove many of us up the wall but we couldn’t say anything to the powerful faculty & their grad students because we were scared of the repercussions. So I’m saying it now. Plz, just wait til the end.

When multiple ppl do it, it grows into a contest of who can ask the harder more probing questions. This does not create a supportive environment for collective learning. Half the time the question gets answered in a future slide. Plz be patient and wait til the Q&A.
