The real functional variant is in the filtered data. It could just be useless variation being added. We don't need associated variation if there's no benefit. Plus, adding to your point, tiny populations -> selected edits -> sweeps linked variation -> removes other valuable alleles.

Are they mostly focused on SNPs? SNPs can be causal, but often are just markers tagging functional variation. If we exclude SVs/CNVs, indels, haplotypes and complex loci and then analyse only SNPs, of course we find SNPs.

The first manuscript from my postdoc is out (doi.org/10.64898/202...)! We introduce 𝐭𝐢𝐦𝐞-𝐬𝐭𝐫𝐚𝐭𝐢𝐟𝐢𝐞𝐝 𝐬𝐭𝐚𝐭𝐢𝐬𝐭𝐢𝐜𝐬 for studying population structure change over time, with the temporal resolution of Ancestral Recombination Graphs (ARGs). Joint with @jkpritch.bsky.social and @jeffspence.github.io. 1/n

Coalescent-Based Time-Stratified Statistics Reveal Population Structure Dynamics using the Ancestral Recombination Graph
Many questions in population genetics are concerned with reconstructing evolutionary history through time, such as inferring how population structure has changed throughout the past. Yet, many existing approaches have only an implicit temporal component, using quantities such as allele frequency or haplotype length as rough proxies for age. Recent advances in the inference of Ancestral Recombination Graphs (ARGs) have made it possible to estimate the entire sequence of local genealogies along the genome. These genealogies explicitly encode how samples are related to each other at different time points in the past, enabling the inference of how population structure has changed over time. To this end, recent work has used ARGs to define time-stratified versions of widely-used population genetics summary statistics in an attempt to capture the population structure present within a particular time window. Here, we show that naive approaches result in statistics that cannot be interpreted solely in terms of the population structure present within the time window they are targeting. To address this problem, we introduce a framework of coalescent-based time-stratified statistics, which use coalescence probabilities to partition classical summary statistics into interval-specific contributions. Using coalescent simulations, we demonstrate that these statistics accurately isolate population structure at different temporal depths and avoid spurious signals. Our results highlight the necessity of integrating coalescent theory into ARG-based temporal analyses and provide a principled and practical foundation for studying the dynamics of population structure through time. ### Competing Interest Statement The authors have declared no competing interest. It's a possible scenario, but I don't really see signs pointing to that. A range shift is plausible, but I'd expect a much shallower coalescence and a sharper recent founder/bottleneck signal on the mainland that wasn't present.

I can't seem to post images. But it's here: "The polygenic liability threshold model" if you want to see, the one with 'unaffected, affected, and undiagnosed' patient. All factors contribute, but when you exceed the threshold there is disease. theinfinitesimal.substack.com/p/what-happe...

Joseph Guhlin @josephguhlin.bsky.social · 12/05/2026
Exactly. With the lineages split for so long, it's also more likely there are other genomic changes that could be split between the populations. Structural variations, indels, etc... but it could also be a play of just temperature and virus. Disease risk/liability thresholds are also in play.
Liability threshold model, showing how there is a 'threshold' before disease kicks in, and things that push you there can be variants, of small, medium, and large effects, as well as environmental factors.
100 0
Joseph Guhlin @josephguhlin.bsky.social · 12/05/2026
We can’t directly solve that from genomic data alone, but the lineages split many thousands of years ago. So overlap, turnover, or shifting ranges in/around the South Island are all plausible, but we can’t pin that down here.
