Adapting KAS-seq for genome-wide transcription profiling in plants
Assay for transposase-accessible chromatin sequencing (ATAC-seq) is widely used to profile open chromatin regions that are depleted of nucleosomes and accessible to transcription factor binding in plants. Although transcription dynamics provide a direct measure of gene regulatory activity, ATAC-seq signals, which are largely enriched at promoters, cannot reliably identify actively transcribed genomic regions. Kethoxal-assisted single-stranded DNA sequencing (KAS-seq) overcomes this limitation by profiling genome-wide single-stranded DNA (ssDNA) through N3-kethoxal-assisted labeling, thereby capturing the dynamics of transcriptionally engaged RNA polymerase II (Pol II) and the precise footprints of ongoing transcription.
