5/5 None of this would have been possible without the incredible work of Hannah Kockelbergh, and all our amazing collaborators, especially everyone in the COMBAT consortium. 🙏 We’d love to hear your feedback! 💻 scTAPAS code: github.com/yang-luo-lab...

4/5 And, close to our hearts, **HLA**! From scRNA-seq reads alone, scTAPAS can also infer classical HLA alleles and amino acid variation, enabling downstream HLA–TCR association analyses. No matched genotyping. No molecular HLA typing. Just scRNA-seq (+ scTCR-seq for the TCR analysis!).

3/5 Here’s where biology works in our favour: eQTLs are mostly cis-acting. With only ~1/5 of the variants, scTAPAS recovered 66% of cell type–eGene pairs, with highly concordant effects (R² = 0.936). Fewer variants also = fewer tests, allowing some additional eGenes to reach significance.

2/5 🌍 The reconstructed genotypes also capture population structure. Genetic ancestry inferred using scTAPAS showed 100% concordance with matched array-based genotyping, providing genetic PCs for downstream analyses.

Yang Luo @y-luo.bsky.social · 06/10/2026
1/5 scRNA-seq reads contain a lot of usable genetic information. By combining sparse RNA-derived variants, including intronic and intergenic sites, scTAPAS can accurately reconstruct donor genotypes from scRNA-seq alone. And as expected: more transcription → more reads → better variant recovery.

In dilated cardiomyopathy❤️, ORBIT identified extracellular matrix remodelling alongside impaired mitochondrial and lipid metabolism. ORBIT also identified pathways supported by consistent signals across datasets that did not reach significance in any individual omics layer.

In chronic kidney disease 🫘🫘 , ORBIT revealed a concordant signature of inflammation and fibrosis alongside impaired energy metabolism.
