66 airport SARS-CoV-2 sequences from incoming travelers were uploaded today, collected Sept 21-30, and 26 (39.4%) were PJ.2.1. 20/30 (66.7%) sequences from Latin American travelers were PJ.2.1. Seems likely that PJ.2.1 is rapidly sweeping across the entire Western hemisphere.

Large upload from Ontario yesterday, providing some striking revelations about the evolution of PJ.2.1. First, there is yet another strikingly divergent branch of PJ.2.1. This isn't one variant: it's four. More and more, this resembles the emergence of BA.1/2/3. What is happening? 1/

Since Aug 31, 12.8% (10/78) airport surveillance seqs from international travelers to the US have been PJ.2.1. 45% (9/20) from Latin American travelers in that period are PJ.2.1: 4 from Cuba & 1 each from Chile, Colombia, the DR, Ecuador, & Guatemala. PJ.2.1 is the fastest variant in the world now.

By far the most commonly mutated CD8 T cell-epitope site in chronic infections is ORF1a:T1638, and mutations there are now far more common in circulating lineages than they ever have been. In one case (RF.5.4.1) it's paired with another major HLA*01:01 escape mutation: ORF1b:T730I.

Phenomenal 🧵 (& paper) about why Omicron is less efficient at infecting the lung than previous variants. Initial ideas on this were proven wrong, & it's been an utter mystery since. Stuart, doing work on one else is doing, has largely explained it & revealed vital aspects of the SARS-2 life cycle.

In Senja, Norway, at the iconic Segla Mountain in late afternoon light. #landscape #Landscapephotography #Norway #Senja #sunset #mountain
A very steep vertical mountain rises upwards, with the steep left sude descending to a saddle valley overlooking a fjord, while the near vertical right side drops down to water level in the fjord below. In the background are many high, multiple peaked mountains. The golden late afternoon sun is striking the right side of the mountain, painting it yellow orange. The sky is blue with whispy streaks of cloud.

Great thread on the PJ.2.1 variant situation, what we do & do not know, & where it stands now. Worth emphasizing that a recent Yunlong Cao preprint found PJ.2.1 has very high ACE2 affinity, meaning that, like BA.2.75 or BA.2.86, it has plenty of space to acquire new Ab-evading spike mutations.

The truth: getting Covid early in pregnancy can cause fetal brain hemorrhaging, w/direct detection of virus in the hemorrhages. This decreased when the UK approved vaccines for pregnant women—& increased when they removed the vax recommendation for pregnant women. Hugely overlooked finding. 1/3

It originated in Ontario but has been detected in wastewater by @solidevidence.bsky.social in New York, Florida, Alabama, & Utah I think. 1/3

Today marks 250 years since a small group of newspaper editors, farmers, and soldiers signed a document declaring our nation's independence — a truth that feels self-evident now but was revolutionary then.
What a privilege us Americans have, to live in a nation that every one of its inhabitants can shape. What an honor us New Yorkers have, to look out over our city's waters from the shores where so many Americans bravely entered their country for the first time.
Today and all days, let us remember that patriotism is not pretending our nation is without flaws. Patriotism is every act of righteous dissent — because loving our country means fighting for the best version of it.
Happy Fourth of July, New York City.

I was wrong. What I thought was a cryptic lineage from NYC was actually a new highly divergent JN.1 (branched off about a year ago). Probably derived from a persistent infection. BTW, it was in 2 different sewersheds, and the most recent one was 40% of the signal.

Image shows that Viral persistence is one of the potential causes of Long Covid, together with reactivation of latent viruses, multi-tissue damage/autoimmunity, disturbance in gut microbiota, and viral superantigen activation of the immune system
