Excited to share our Nature Genetics Research Briefing on how the repetitive genome helps shape leukemia stemness. We found that transposable elements sustain stem-like states in AML and predict patient outcomes. www.nature.com/articles/s41...

Alterations of chromatin state at transposable elements rewire stemness in acute myeloid leukemia - Nature Genetics
By mapping chromatin accessibility over transposable elements (TEs) across normal hematopoietic cells and the various cell types of primary acute myeloid leukemia (AML), we identified TE subfamilies w...

Evolving patterns of co-mutations from tumor initiation to metastatic progression - Nature Genetics

5/ This work was an incredible journey. ❤️ I’m deeply grateful to Marco Mina for mentoring me early on, Miljan Petrović, my co-first author and close confidant, for pushing the work forward, and @ciriellolab.bsky.social for believing in me and giving me this opportunity. 🙏

4/ One result I find especially striking: Cancer-associated mutations are common in phenotypically normal tissues, but co-mutations are much rarer. This suggests that particular mutation combinations may have a specific role in malignant transformation.

3/ To identify these patterns, we developed SelectSim: an in silico mutagenesis framework that builds expected cohorts from tumor- and variant-specific mutation rates, then compares observed and expected co-mutations.

2/ We identified hundreds of recurrent co-mutations across cancer types. Some combinations co-occur; others are mutually exclusive. Many are strongly tumor-type specific, showing that the effect of a mutation depends on its genomic context.
Figure-2 from the recent Nature Genetics paper by the authors, which presents a compendium of co-mutation patterns across different cancer types.

1/ My PhD work is finally out in @natgenet.nature.com ! 🎉 We introduce SelectSim and map co-mutations across >70,000 tumors and 100+ cancer types and subtypes. Cancer mutations do not act in isolation; their combinations can shape tumor evolution. www.nature.com/articles/s41...

Evolution is magnificent, but if humanity is its highest achievement, then perhaps the measure of greatness is flawed, shaped by the same pretension with which humans crown themselves. #random #thought #science #rambling

Went to a genaigenesis.ca hackathon after 8 years 🤖 Felt old. Felt lost. Built anyway. And somewhere in between the code, coffee, and chaos.. I remembered why I started building in the first place 💭 Wrote about this experience here: 👉 arvindkiyer.com/mixomania/20... #AI #Hackathon #Learning #GenAI

After a long spell of procrastination, I’ve finally re-started something close to my heart "Mixomania". It’s a space where I’ll be sharing a mix of poems, deep dives into science aka computational biology and cancer genomics, and the occasional personal ramble or neural musing.
