This function was missed for ~50y b/c T7 biology was mainly explored in lab strains w/ few defenses. Our infection assays in natural isolates show strong phenotypes for T7K; it allows T7 to infect strains that carry diverse systems but share no common one, through a brute-force deactivation strategy

Mechanistically, T7K’s C-terminal DNA-binding domain steers this activity towards DNA/RNA-binding proteins (building blocks of most defense systems). We map phosphorylation of Retron-Eco9 by T7K at critical residues; single phosphomimetic mutations at these T7K-modified sites abolish defense.

Most known phage anti-defenses proteins block a single system. T7K is different: a hyper-promiscuous, dual-specificity kinase that phosphorylates nearly all host proteins in a short, early burst in infection, with no clear sequence motif.

Overall, we demonstrate that specific microbiota compositions affect the fitness of resistant strains through carbohydrate competition, offering a path towards microbiota‑based interventions that actively counter‑select antibiotic-resistant strains without disrupting susceptible community members.

Mechanistically, glyR mutations upregulate the glycoporin GlyP, improving growth in glycerol-rich niches but carrying costs elsewhere. These mutations are under conditional positive selection in clinical isolates, showing how microbiota context can shape the evolution of resistance.

We found that E. coli can be a key driver of selection for a high-fitness antibiotic resistant K. pneumoniae strain in complex communities. Higher-order interactions with other community members could enhance or decrease the selective advantage of the resistant mutant.

We introduce a high-throughput method to quantify resistance-associated fitness costs inside complex gut microbiomes. This lets us identify which microbiota are permissive or restrictive for antibiotic-resistant pathogens.

Check our new preprint by Knopp M. et al.! Human gut microbiomes can impose strong +/- selection for resistant versions of resident opportunistic pathogens. In the case we follow up, selection is driven by altered carbohydrate utilisation that the resistant mutant evolves. doi.org/10.64898/202...

The increased mutation rate of DNA-repair–deficient mutators accelerates resistance evolution in bacteria and cancer. In a great collaboration with @mulkern.bsky.social, we find that DNA-damaging antibiotics can turn this advantage into a liability—but only for certain genotypes.
