New paper with Nick Davies and Kevin Foster in @natcomms.nature.com. We show that often neither selection against transposons’ deleterious effects nor exploitation by parasitic elements is sufficient to keep them in control. Only active host suppression does. www.nature.com/articles/s41...

If Dfam partitions are missing at startup, the pipeline stops immediately and tells you exactly what to run. No wasted compute time. The Dfam 4.0 partitions are also much smaller than those in Dfam 3.9, so those with tight storage should find this new implementation to be a big improvement.

🆕 What's new in v0.2.0? FamDB is now a standalone conda package. The old manual setup (curl 17 partitions + perl ./configure + symlinks) is gone. Now, install via conda, run 𝚍𝚘𝚠𝚗𝚕𝚘𝚊𝚍_𝚍𝚏𝚊𝚖.𝚙𝚢 and you're good to go. No more 𝚙𝚎𝚛𝚕 ./𝚌𝚘𝚗𝚏𝚒𝚐𝚞𝚛𝚎 or .𝚎𝚊𝚛𝚕𝚐𝚛𝚎𝚢.𝚌𝚘𝚗𝚏𝚒𝚐.𝚌𝚘𝚖𝚙𝚕𝚎𝚝𝚎 marker files.

These are exactly the kind of datasets I’ve designed ParTEA for. I’ve tested it in single species sets, across a genus, and also whole clades. It will work at all scales, but better when you expect at least some shared TEs - it’ll make a library and consistently annotate all the genomes

🌳 New: BUSCO phylogenomics! `run_busco_phylo: true `runs BUSCO, aligns single-copy orthologs, builds a supermatrix & infers a species tree with FastTree — then reorders your TE plots by the tree. This also includes QC plots to assess the impact of completeness on TE content.
