Most PDB structures report one set of coordinates. But the experimental data behind them, in both X-ray crystallography and cryo-EM, is produced by an ensemble of structures. How to extract this ensemble data at scale has been a quest in structural biology for 40+ years.

Returning from an amazing Proteostasis meeting, with lots of new ideas & grateful for great feedback about our mitochondrial-import work. Traveling back from Frankfurt to Vienna by train, I am reminded of the CO2-emissions savings of train vs. plane travel. Also in 2026, I won't take a plane.

📢 New preprint: Experiment-guided AlphaFold3 resolves accurate protein ensembles. doi.org/10.1101/2025... AlphaFold3 is incredible, but has crucial limitations: it typically collapses to a single conformation, ignoring the inherent dynamics of proteins. And it can be wrong. Here's a solution. 🧵👇
Structures from AlphaFold3 - while often impressively good - tend to fail representing the dynamic ensembles accurately. And often parts of the structure are not correct.
Adding experimental data, directly in AlphaFold's diffusion step, provides physically realistic protein ensembles. This image shows two cases where AlphaFold3-only structures were largely improved by guiding with experimental data.

I'm deeply saddened by the situation in Gaza. Over the last 15 years I have frequently worked as reviewer for Israeli research institutions and funding agencies (for free; common in academia). In light of the situation I refuse to do that work in the future, until very strong changes happen.
