Happy to highlight new findings by Vanesa Getseva and Lin Poyraz about the sources of variation in germline mutation rates among humans: www.biorxiv.org/content/10.6... Joint work with Anastasia Stolyarova and @ipsitaagarwal.bsky.social. 1/n

A sibling study of variation in parental mutation rates
People are born with variable numbers of de novo germline mutations (DNMs), depending primarily on the ages of their parents. To explore additional causes, we developed an approach to call DNMs from nucleotide differences between siblings in genomic regions inherited identical by descent from both parents. Applying it to whole genome sequences from 28,985 sibling pairs of diverse genetic ancestries present in the UK Biobank and All of Us datasets, as well as 2,330 trios, we identified >800K autosomal DNMs and characterized mutation phenotypes in 27,645 sets of parents. We found subtle shifts in the mutation spectrum but no differences in total DNM rates among genetic ancestry groups, or between smokers and non-smokers. Testing for associations between parental mutation phenotypes and their burden of loss-of-function and deleterious missense variants in a set of 180 DNA repair and maintenance genes, we discovered that disruptions in REV1 and LIG1 increase germline mutation rates, and thus that rare mutator alleles segregate in population cohorts. ### Competing Interest Statement The authors have declared no competing interest. In a new preprint led by @TheNikhilMilind, we explored a fascinating paradox: For many traits the number of duplications or loss-of-function (LoF) mutations is correlated with phenotype. Curiously, for most traits, the AVERAGE direction of LoFs and Dups is the SAME. Why?

An example of how the study of non-model organisms can inform our understanding of basic genetic mechanisms, in this case by revealing that the uses of PRDM9 and promoter features need not be mutually-exclusive. 23/n
032
Marc de Manuel @marcdemanuel.bsky.social · 23/02/2024
In sum, it appears that the fine-scale recombination landscape of a species reflects a tug of war between competing signals, the outcome of which is lopsided in mammals (and in species lacking PRDM9 altogether), but more even in snakes and potentially many other vertebrates. 22/n
101
Marc de Manuel @marcdemanuel.bsky.social · 23/02/2024
Changes to the snake ZCWPW2 relative to mammals may underlie this dual usage of PRDM9 binding sites and promoter-like regions: specifically, ZCWPW2, a reader of the marks made by PRDM9, may no longer distinguish H3K4me3+H3K36me3 from H3K4me3 as well as in mammals. 21/n

Marc de Manuel @marcdemanuel.bsky.social · 23/02/2024
(ii) Hotspots associated with PRDM9 binding sites, which are short-lived, and show only a small increase in GC* at corn snake hotspots in the corn snake lineage. 20/n
110
Marc de Manuel @marcdemanuel.bsky.social · 23/02/2024
This leads to two types of hotspots: (i) Those associated with promoter-like features, which show increased flux to GC substitutions (GC*) at corn snake hotspots in the corn snake lineage as well as in orthologous regions in distantly related species… 19/n
101
Marc de Manuel @marcdemanuel.bsky.social · 23/02/2024
However, in contrast to all mammals with PRDM9 studied to date, in corn snakes, recombination rates are also increased near promoter-like features. The effects of promoter-like features are separable and largely independent from those of PRDM9 binding. 18/n
101
Marc de Manuel @marcdemanuel.bsky.social · 23/02/2024
Thus, the PRDM9 genetic mechanism has been conserved for hundreds of millions of years, driving turnover in the recombination landscape in many vertebrate taxa and likely influencing hybridization patterns (e.g., tinyurl.com/38um9bhb; tinyurl.com/3ppunetb]). 17/n
110
Marc de Manuel @marcdemanuel.bsky.social · 23/02/2024
We therefore complement our analysis of LD patterns along the genome of 24 corn snakes with that of crossovers in pedigrees from two nuclear families of five kids each. Using both approaches, we find evidence that PRDM9 directs meiotic recombination in this species. 16/n
110
Marc de Manuel @marcdemanuel.bsky.social · 23/02/2024
Resequencing the PRDM9 zinc finger, we find an immense diversity of alleles & putative binding sites in corn snakes. A possible implication is that no one PRDM9 allele was long-lived enough to leave much of a footprint in linkage disequilibrium (LD) or divergence data. 15/n
120
Marc de Manuel @marcdemanuel.bsky.social · 23/02/2024
Given these findings, it seems plausible that PRDM9 is playing a similar role in recombination outside of mammals. We test this by focusing on an exemplar vertebrate with a single, intact PRDM9, the corn snake Pantherophis guttatus 14/n
