The 5 use-cases tell a story. Two of them are grant applications, I find that hard to see as threatening. So then there is avian flu adaptation, the peptide atlas and toxin redesign. I can see how legitimate lines of investigation could have triggered this.

Well, it was fun while it lasted. I’m going to have to retire this plugin as PyMOL stopped bundling the browser engine. It was so easy adding glycans to random proteins with the GUI, but alas, no more.

I love this concept so much. Haven’t checked out the architecture, but I bet its a bunch of wasm running this. I notice that Claude is on the contributors on github. The tool has really been transformational in making wasm available to me personally, as it generated standard tooling.

I have recently ventured deep into python notebook land these days, and I would love to know how people handle moderately complex notebooks. For simple stuff code+output is easy. But anything larger and it becomes quickly unreadable. Jupyter code hiding/folding is completely inscrutable…

This looks to be a follow up on the glycofibrils from a little while back. Really interesting to see the glycans resolved there. Does anyone have any feeling about how much we should rely on modelled structures/conformations into the cryo? What do people use to check their work?

It all makes chemical sense, and one might say: well, why not? Given that the amino-acid residues in a protein can form highly specific H-bond arrangements - that's often what they use for their selective binding and catalysis - why shouldn't those be arranged to mimic a nucleotide base? /14

This will be great if it comes to fruition - I have this dream that we can eventually ditch journals, and move to collections of communities (society review) for peer review. A system of closed review, that then opens up when finished will be amazing, and could be built with this.

Vaguely remember differences in glycosylation for spike alone vs native virus, and another paper that implicated N in slowing Golgi transit. Anyone with a better memory than me remember the refs? No doubt that viral protein effects on endomembranes are complex and overlapping.

This might be be a dumb question, but do we know which glycans end up on the surfaces here after GGTA1/B4GALNT2/neuGc knockouts? Would obviously guess we miss these epitopes, but are they truncated, or replaced with some other epitope (apart from the obvious NeuAc)? www.nature.com/articles/s41...
