Tried both. Don't work. Fig. S10 from paper below Bicycle prediction requires MSA.

David L. Stern @gallseeker.bsky.social · 23/09/2026
We were also a little surprised by how shallow the MSA can be. 16 sequences ~sufficient for AF2 to predict crystal structure. Although some proteins still predicted with low confidence despite deep MSAs. (Figs from supp mat)

David L. Stern @gallseeker.bsky.social · 23/09/2026
For rapidly evolving proteins, which AF2 was NOT trained on, AF2 can find the right structure when guided by MSAs from closely related species. So, AF2 has learned something general about protein folding. Need to sequence clusters of closely related species to aid AF2.
111
David L. Stern @gallseeker.bsky.social · 23/09/2026
Ah, got it! Correct. AF2 is ~unable to predict structure direct from primary sequence. AF2 is guided, somehow, to the correct structure space by the evolutionary info in the MSA. For conserved proteins, plenty of homologs exist in DBs, so this evolutionary "secret sauce" has been somewhat hidden.

Yes, that's what I understood. If AF needs to be guided by additional information (here presumably a pattern of sequence conservation), then it's not fully capable of predicting how a protein folds itself based on primary sequence. No?

4/n We then predicted thousands of bicycle protein structures and from the high-confidence predictions found that backbone structure was highly variable and "lumpy", but surface chemistry was highly variable and continuous. No conserved anything on surfaces. No clues to specific interacting domains.

David L. Stern @gallseeker.bsky.social · 23/09/2026
3/n Thus, really helpful to sequence clusters of closely related species to infer structures of rapidly evolving protein families.

David L. Stern @gallseeker.bsky.social · 23/09/2026
2/n We solved the structures just when AlphaFold2 was released and found that AF2 couldn't predict the structures with existing databases. But when we provided multiple sequence alignments generated from proteins of very closely related species, AF2 returned the structures!

1/n New paper! In collaboration with Angela Gronenborn's lab, we solved the crystal structures of 2 bicycle proteins. They share some similarity to saposins, but are clearly not saposins. Instead, this stable backbone provides a platform for crazy diversity of form and surface chemistry.

Actually, we interpret our results slightly differently. We didn't retrain AF, we provided it with evolutionary information (multiple sequence alignments) from new genomes. Suggests that AF has learned "something" about folding and "just" needs to be guided toward the right folding space by the MSA.

New Preprint! When one enhancer allele changes another's regulatory output, is that bad? We found it could be a feature — interallelic cis-regulatory dominance buffers outputs AND enables evolutionary innovation. Two for one! Led by @ottilie.bsky.social from @embl.org doi: doi.org/10.64898/202...
doi.org
Interallelic cis-regulatory dominance promotes robustness and evolutionary innovation
Dominance is a central principle of genetics, yet the mechanistic basis and the evolutionary consequences of dominance arising from cis-regulatory variation remain poorly understood. We examined the evolutionary trajectories of a pleiotropic developmental enhancer in Drosophila . A genotype–phenotype map between D. melanogaster and D. simulans enhancer sequences reveals extensive epistasis, and many homozygous evolutionary paths reduce transcriptional output. In heterozygotes, however, regulatory dominance masks variants that reduce gene expression, potentially relaxing evolutionary constraints. Using allele-specific reporters and imaging, we show that this dominance arises from interallelic interactions (also known as transvection) reinforced by transcriptional hubs. Importantly, this enhancer dominance is cell-type specific, raising the possibility that it conceals deleterious effects in essential tissues while revealing novel, ectopic activity in others. Interallelic regulatory hubs may therefore expand the range of mutational paths available to diploid genomes while preserving essential transcriptional output. ### Competing Interest Statement The authors have declared no competing interest.
