Next conference in the Lab's agenda: the #SynBYSS conference that starts today in Barcelona. The agenda is absolutely spectacular: www.jcvi.org/events/synbyss. If you are around, go visit Crislaine Rocha at poster 17. Her research, on coupling sensors to gates is truly brilliant. #synbio

Gene expression noise is not always noise. If expression comes from stable rates and events (blue lines) it is noiseless information (yet stochastic & probabilistic!). If there are sudden perturbations on the channel (green), then there is noise. I find that word particularly misleading 🤔

(5/5) Based on our knowledge of NOT gates, can we design a larger circuit? Oh, yes! We designed a YES gate by coupling two NOT functions. We designed the best gate that would work in Pf-5. The model also said that gate would not work in KT2440 Guess what? That is what happened (fourth result).

Angel Goñi-Moreno @angelgm.eurosky.social · 05/03/2026
(4/5) A good example is parameter g. This is in charge of digital performance i.e. how clear the two states (on/off) are defined. We tested gates that only differed in the RBS (that is basically g in the model). Third result: Pf-5 is more digital tan KT2440. Let that sink in :-)

(3/5) Each of the four new parameters had a very specific impact on NOT gate performance (arrows in figure). This is the core of the comparison. Second result: the four parameters that explained each NOT gate in a chassis built a fingerprint. Their value told as a lot.

Angel Goñi-Moreno @angelgm.eurosky.social · 05/03/2026
(2/5) We compared NOT gates against the (also soil!) chassis Pseudomonas putida KT2440. But hey, we needed math models to run this comparison. Overfitting enters the game. First result: we turned full mechanistic models (A) into models with clustered rates (B). Bye, bye overfitting!

Side story: NAND gates where one input deals directly with growth control, and it is the actual physical body doing the computation. This is our initial approach to morphological computing in living cells. #biocomputation #alife Our new strain KT-TTX is truly fascinating. Feedback welcome!

Digital logic doesn't always fit living matter. Here, two suggestions for handling biological information: 1) Random Pulse Computing (von Neumann's old idea)—check the output robustness (left pic) 2) Probabilistic bits, enabling invertible logic (right pic) 🔗 doi.org/10.1103/Phys...

I feel the 'design principles' is the 3rd of a trilogy, after the 'supremacy' (www.nature.com/articles/s41...) and 'beyond Turing' (dl.acm.org/doi/10.1145/...) papers.

Now based entirely on symbolic rules. Something strange happens on generation 33 (after 4 seconds) but otherwise agents look good.

OK I give up - this simulation just won't work. The agents are supposed to evolve rules that guide them toward the center of their world (each frame = a new generation of agents). Instead? A chaotic swarm of dots moving crazy while evolving who knows what.

When talk to colleagues, I see a growing interest in the central question of this paper: what if we’ve been designing genetic circuits the wrong way? After all, natural networks *look* very different. This work, which has gone somewhat unnoticed, is one of my favourites! doi.org/10.1162/isal...

The origins of both Cellular Computing and Quantum Computing could be set in 1994, don't you think? That was the year of Adleman's experiment and Shor's algorithm. If so, we could write a computational "supremacy" timeline comparing the two 🤔
