So a CGGCGG insertion is entirely normal—and more likely than the vast majority of other 6-nuc insertions one could imagine. It's appeared in a number of actually observed SARS-2 insertions, even in triplicate form in one EG.5.1.1 insert found in 2 non-adjacent countries....

It's actually stunning how simply it could have been created. One recombination between 2 known, sequenced sarbecoviruses creates a near-perfect replica of the SARS-2 FCS region. Add a 6-nucleotide insertion of the sort we've seen over & over & over during the pandemic & you have the SARS-2 FCS....

The mutations in the 630-loop region pf the recent PJ.2.1 saltation variant, by comparison, seem less likely: a 6-nuc deletion, an out-of-frame 3-nuc deletion, and out-of-frame 9-nuc insertion, and a 3-nuc S2 insertion at S:791. Was this one cooked up in a lab as well?

That the insertion was CGG-CGG is very much a point in favor of zoonosis. Insertions loaded with G's—and secondarily C's—are easily the most common type of insertion we see in SARS-2 sequences. This insertion found in three EG.5.1.1 sequences does one better w/a triple-CGG. Lots of other similars.

In 2025, GISAID cut off access to many critical SARS-CoV-2 resources, incl. our outbreak.info. A month ago, GISAID leveled accusations against us, Cov-Spectrum, Nextstrain, and members of COG-UK, which are false and misrepresent known facts. Our joint response: blog.outbreak.info/joint-respon...

There was a time when platforms enabled reporting of medical disinformation. This platform stills does. Another has enabled medical disinformation that paediatric measles is simply a stress rash and viruses simply don’t exist. For the record viruses are real and measles in kids isn’t trivial.

Naively I thought the end of the emergency phase of a pandemic was a time to distill and learn. Basically what do we do now and how can we can respond better. Watching the best of the best being shown a “door” is the last thing I thought would transpire.
