Yes getting hit is to justify health upgrades and that is how the series emphasizes exploring for the upgrades Theres a reason the only game in the series with a one-hit mode is dread, its the only one to have a combat system where you dont reasonably need upgrades

Prime energy tanks are huge monumental upgrades because the combat philosophy seems to be "youre gonna take hits sometimes" I like dread! Dread mode's a lot of fun but its a difficulty that wouldnt work in any other game because getting hit is just a part of the series until samus returns

Yes spamming more missiles makes you kill things faster. That's the reward for finding more missiles. If i dont need those missiles to kill things quickly, or if the bare minimum is adequate, then the reward for finding more missiles feels inadequate

In a game with combat you can beat without needing to find upgrades, finding upgrades becomes superfluous and lessens the experience of exploration. Super metroid's combat is simple and your reward for exploration is being able to beat combat faster.
