Abstract: Cophylogeny provides insights into the specificity and sharedevolutionary
history of host-symbiont interactions. While
cophylogenetic
analyses
have
primarily
investigated macroevolutionary patterns, increasing population genomic data of host-symbiont systems opens
opportunities to explore microevolutionary cophylogeny. This remains challenging, however, since the evolutionary history between individuals within a host species cannot be well represented with a single phylogeny. Here, we measure microevolutionary cophylogeny by comparing the ancestral recombination graph of the hosts with the phylogeny of their paired symbionts. This approach provides cophylogenetic measurements of genome-wide trends, as well as signals specific to host genomic loci. Through simulations, we investigate the effects of transmission mode, population structure, admixture, and allelic incompatibility on cophylogeny. We find that genome-wide cophylogenetic signals arise through shared population structure, and demonstrate how genetic interactions can cause transient locus-specific signals. We measure mitonuclear cophylogeny within the 1000 Genomes Project and observe substantial variation in genome-wide signals across human populations, as well as locus- specific enrichment for host nuclear genes involved in mitochondrial pathways. Using paired host-microbe genomic datasets, including the Human Microbiome project, we also explore microevolutionary cophylogeny between

Title: Functional plasticity in microbiota-host
interactions
Abstract: In recent years, there has been a growing recognition of the impact of the gut microbiota on host physiology, and it has become clear that beyond bacterial taxonomy, the gut microbiota encompasses a myriad of functions with potential benefits to human health. In our studies we combine computational and experimental approaches to study host-related environmental factors that shape bacterial functionality. While the gut microbiota resides in a fluctuating environment, we recently identified dynamic and reversible alterations in the functions of the gut microbiome in response to host physiology, bacteriophages, and diet. For example, we identified a molecular toggle switch that is altered when gut inflammation is induced and has direct implications on the host immune system and
inflammatory state. Such functional alterations can be key in understanding the context-dependent interplay between the microbiome and the host. Notably, these principles may generalize to host-microbe interactions in other
organisms and to microbial communities in the environment.

Thomas Bosch is Senior Professor of Zoology at the University of Kiel, Germany. He is an evolutionary developmental biologist and has been working for many years on the evolution of the immune system, in particular the role of microorganisms in the evolution and development of animals and humans. In 2016 he founded the Collaborative Research Center 1182 “Origin and Function of Metaorganisms” at Kiel University. He uses Hydra as a model system to understand the evolution of host-microbe interactions.
