Jesslyn found that ATF4 is being upregulated by the GCN2 arm of the ISR using the inhibitor GCN2iB, and is related to low level constitutive phosphorylation of eIF2a due to chronic ISR activation (acute ISR activates high levels of eIF2a, homeostasis drops eIF2a-phos under chronic ISR)

Jesslyn then used ribosome profiling to define which mRNAs are translated differently when IGHMBP2 is deleted, and found upregulation of the stress-response transcription factor ATF4. She verified this upregulation using an ATF4 reporter from Martin Kampmann's group.

Jesslyn deleted IGHMBP2 in K562 cells and found that its loss causes a competitive loss in fitness. She showed that this fitness defect may be explained by a modest decrease in general protein synthesis.

RNA molecular recording approaches like rABE will considerably advance the understanding of RNA biology by enabling single-molecule and transcript-isoform specific measurements of RNA-protein interactions. Yizhu has creative new directions that she'll pursue in her lab :) Congrats to all authors!!

Lastly, I'd like to highlight that using PacBio long read sequencing we find transcript isoforms can differ in RNA-protein interactions, even when the binding site is shared between transcript isoforms. For example, in this intron-retained isoform of DDX5, PUM1 binding is eliminated (yellow).

We then used rABE and APOBEC1 to study competition between RNA binding proteins that bind the same sequence. We find examples of mRNAs that are preferentially bound by either PUM1 or PUM2, despite the enzymes having identical in vitro affinities.

Other deaminases have been used for this purpose. We find that APOBEC1 works ok, with somewhat high background. We find that ADAR has considerable preference for dsRNA, limiting its utility as a general RNA molecular recorder. Below, we found the Rbfox2 motif using rABE or APOBEC1 but not ADAR.

Yizhu designed a creative RNA-based directed evolution strategy to find variants of the ABE deaminases that work efficiently on single-stranded RNA, which she named rABE. In this work, we show that rABE can record the locations of RNA-binding proteins in RNA sequence, which is an enabling technology
