Taken together, Effero-seq sheds light on the functional reprogramming and chromatin remodeling induced by efferocytosis in the TME, opening new avenues for understanding macrophage function and developing targeted treatments.

Finally, we tested the direct functional effect of efferocytic macrophages on the TME. B16 tumors enriched with efferocytic compared to non-efferocytic macrophages displayed increased tumor mass and endothelial proliferation at an early time point of tumor progression.

To further investigate the spatial niche and function of efferocytic macrophages in the TME, we projected the effero-score on #spatial transcriptomic data of murine melanoma and found that spots with higher scores correlated with increased expression of angiogenesis-related genes.

This prompted us to test if this reprogramming was transient or lasting. We sorted efferocytic and non-efferocytic TAMs from the TME and, 72 hours later, stimulated them with IFNγ. Despite the recovery time, efferocytic macrophages exhibited a mitigated inflammatory response.

By applying #ATAC-seq on macrophage bins grouped by pHrodo intensity, we found that efferocytosis drives chromatin remodeling, including a gradual increase in the accessibility to promoters of immunomodulatory genes, along with a decrease in #IFNγ receptor and signaling genes.

In uveal melanoma (UM) patients, we found additional functionally significant genes that correlated with the effero-score in TAMs without requiring pHrodo staining. Both the effero-score and these additional genes were correlated with worse survival in UM patients.

Using a murine #melanoma model, we found #TAM states enriched for efferocytic macrophages, characterized by overexpression of functionally significant genes, including immunomodulatory and pro-angiogenic drivers, and downregulation of antigen presentation.

Applying this method in vivo, we established the “effero-score”, a gene program that was gradually upregulated over time in alveolar macrophages following efferocytosis. This score was differentially expressed in several pathological environments, prompting further investigation.

We present Effero-seq, a novel approach combining #scRNA-seq with lysosomal acidification tracking by using pHrodo - a pH-sensitive fluorescent marker. This method allowed us to track gradual changes in macrophage gene expression driven by efferocytosis of apoptotic cells (ACs).

To sum up: we uncovered a complex signaling niche driving a more aggressive TME: macrophages recruit neutrophils which physically interact with tumor cells (PICs) inducing proliferation & invasion as well as angiogenesis through PICs-vasculature crosstalk.

Finally, we showed the causality between neutrophil-cancer cell physical crosstalk and tumor cell proliferation and invasion properties. Specifically, in vivo neutrophil depletion during advanced-stage breast cancer resulted in reduced endothelial and epithelial proliferation.

We were fascinated to find that the physical interaction between neutrophils and tumor cells also induces a pro-tumoral gene program of proliferation and invasion, which significantly correlates with worse survival in advanced stage #breastcancer patients.

By integrating ligand-receptor and PIC-seq analyses with functional experiments, we found that neutrophils are recruited to the tumor niche mainly by tumor-activated macrophages, and then send pro-angiogenic signals to the perivascular niche.

In-depth molecular characterization of #neutrophils in the mammary gland revealed highly dynamic states. Importantly, tumor-associated neutrophil states expressed a gene signature setting them apart from blood-circulating neutrophils that was shared across primary tumor sites.

As immune and epithelial cell states were highlighted in the tumor niche, we applied PIC-seq, to molecularly investigate their physical interactions. Surprisingly, we found a significant enrichment of neutrophils in physical crosstalk with tumor cells during advanced carcinoma.

After seeing differences in tissue composition during development, normal adulthood and cancer, we defined cellular niches related to each stage by grouping cell states with similar trends in abundance over time. This allowed us to focus our attention on the tumor niche.
