very interesting thing just happened: EWR had a complete ground stop due to “thunderstorms” despite no storms in a 200 mile radius. The only flight to leave from EWR in that window? Air Force One. sure looks like Donald Trump just shut down EWR for 4 hours so he could watch a soccer game!

A considerable part of why the press won’t scream about this yet is the “toxic normalization” of Elon Musk. He is so powerful that we cannot yet extricate him from our lives, even if we don’t buy his cars or use his website. He was lionized as our Edison da Vinci by the guy who wrote the most popular books on both. Our government has and will do tens of billions of business with him. His upper hand in those relationships and ties to our adversaries, including the president he single-handedly elected, have ensured that anyone who seeks to check him will face brutal consequences.

We worked for months with USAID to build an $85,000,000 project to end TB in two regions of the Philippines. The project is funded by private money, the Philippine government, and matching USAID funds. It could provide a blueprint for eliminating TB worldwide--except it's...not happening.

Labeling the data instead of removing it entirely makes sense to me, definitely worth an ongoing discussion (and some Github issues) - although I still fail to see protein small molecule system where you’ve removed all molecules except a single now unphysiologically non-covalent glycan is useful

As an aside, if you (whoever may end up reading this) are thinking - “well that’s hard to automate, how are we supposed to automatically detect pharmaceutical relevance?” then you have discovered why people keep trying to make these datasets. It’s hard.

Anyone using this dataset will be expecting an algorithm to learn to predict something about ligand binding sites. If they train on these glycan examples, at best they will learn where proteins get glycosylated (which we probably knew from biochem). Even worse than this, some of the molecules are

You’re making the mistake of assuming “well-resolved”==“quality”. It’s not just an issue of resolution. One of the main issues is that many of the ligands are glycans from glycolysation sites (i.e. covalently attached post-translation modifications)

In @jchodera.bsky.social 's lab we were looking into this dataset as well as a starting point for running a ton of simulations on @foldingathome.org, disappointed by the preponderance of questionable glycans and crystal artifacts. Hopefully future iterations will be better!
