Bees Do So Much 🐝 for the environment!

Short-read metagenomic sequencing cannot recover genomes from many abundant marine prokaryotes due to high strain heterogeneity and platform-specific GC bias (likely viruses, too), but Nanopore long reads can address this. A results 🧵on our recent paper in @nature.com . bsky.app/profile/stev...

I haven’t been to a lot of scientific conferences, but this one has been one of my favorites I’ve attended as an early career scientist. Definitely recommend attending if you’re a later-stage PhD student or early-stage postdoc and your research intersects with microbial symbiosis.

Swiss🇨🇭 travel hack: with the 35+C (~95F) heat in Geneva, avoid the expensive saunas and get a public transit day pass for $12 instead. You can sweat with friends & strangers while seeing the city at the same time! Then jump into the river to cool off. Rinse and repeat as much as you want.

Hey team! What are your favorite metagenomic plasmid identification tools these days? I have a list circa 1-2 years ago, but like to poll the audience every so often. I'd say GeNomad, PlasForest, PlasX, maybe PPR-Meta would be my go-tos. Any others you think should be included? Please share :-)

Host-asssociated, especially human, metagenomics colleagues! Is there a current best-practice pipeline for removing human (long) reads from a metagenome at this point? We usually just map against the host reference, but are their classifiers that really work well for this?

Curious, what's the best-practice tool at this point for taxonomically classifying long reads from metagenomes from less well-characterised environments? My impression is that Kraken will give lots of false positives and mis-classify taxa not in its database. Please share around for visibility.

Hey Team! What do you think are the best free digital notebooks these days. I've used: Evernote--great, but now it's paid TiddlyWiki wasn't bad, but got rid of scrollable code blocks Obsidian--basic, and I don't like not being able to scroll my code blocks like OG Tiddlywiki. Suggestions?

Does anyone have any tips or advice for how to include supplementary tables and figures into your dissertation when you have 100's of them? For example, my first two research chapters I have all of mysupplementary tab/fig in supplementary docs, but how do people incorporate these? #PhD #Gradschool

The 2025 Microbes and Social Equity (MSE)
Summit: Pathways to Microbiome Stewardship will be held online from July 7-10, 2025. This virtual summit convenes experts in microbiology, policy, public and environmental health, and social justice to discuss, refine, and expand the draft working definition and guiding principles of microbiome stewardship.
A core concept of the Microbes and Social Equity
(MSE) group is recognising the links between microbiomes, social equity, and environmental health.
Our ability to develop practices and advocate for policy reform that address societal inequities is limited without a strong microbiome stewardship framework. Led by MSE and the Microbiome Stewardship working group, participants will co-develop this framework and use it to plan a pathway to bring their own work in line with principles of conservation and stewardship. Participants will also design case studies or future research which provide tangible and meaningful outcomes relevant to their area of focus.
Originally planned as an in-person gathering at the University of Maine, the summit has transitioned to a fully virtual format and opens new opportunities to engage a wider, more global audience in this essential conversation.MICROBES AND SOCIAL EQUITY

• Webinars and Case Studies (Monday and Tuesday): Open to everyone, these sessions will feature insightful presentations from leading researchers, policymakers, and community leaders. Join us to hear the latest in microbiome science, social equity, and public health, and leave with new perspectives and ideas to help shape future efforts.
• Interactive Workshops (Wednesday and Thursday): Selected participants will come together in these collaborative sessions to co-develop case studies that integrate research, practice, and policy. With a focus on actionable outcomes, these workshops provide an opportunity to work closely with experts and contribute directly to the development of a global microbiome stewardship framework. Participation is by application, ensuring a diverse group of voices and expertise.
