Sorry to all the hopeful conspiracy theorists out there in the replies, but it's definitely due to scheduling conflicts lol. Man now plays an important reoccurring character in a cinematic universe. I can easily see how a slight change of schedule for a TV series could easily fuck up all his plans.

HBO had to work around two pre-existing Hoult projects; when filming of the Gilderoy Lockhart scenes had to shift within the Season 2 production schedule, that was no longer feasible, and the Superman actor was let out of his deal. HBO reached out to Harington who was available — and excited to take over the role.

Lots of thinkpieces will be written about Supergirl's failure and explanations for how it happened by pretend-studio executives on the internet, but I think the problem was obvious in hindsight. Gunn always emphasized his focus on great scripts, but never about any other aspect of filmmaking.
