I've long had a hunch that "able to do nondestructive photochemistry" is at least as big an influence as transmission through water; <300 does better than >600 but might destroy rather than isomerize a photoreceptor molecule. (data from Segelstein, D., 1981: "The Complex Refractive Index of Water")

Not real data here in this example but I am really enjoying interactive #terminal plotting… 2 tmux panes with ssh replicating ~90% of what I usually do with jupyter.

I know, and they also swing down into what should be intracellular space?! Here's another one using Grid/Collection stitching (thanks @preibischs.bsky.social !) showing the whole movie.

Yeah, they're firing all the lasers directly into the CCD! Or would be, if the beam splitter orientations were correct. Their earlier Nat.Comms paper had a more reasonable, less AI-flavored diagram.

My brain entertaining me this morning
Screenshot of a text passage describing my dream:

5am this morning after returning to sleep:
I was walking along a sidewalk in daytime, and crossed paths with… a guy who was just a head riding on a skateboard?! with a mounted computer keyboard, and the context was that in this dream world a person could detach their head and use it to control things; there was nothing distressing the guy, an early tech-adopter; the keyboard keys were clacking up and down, controlling the skateboard while controlled by his head.
After I walked along a bit more, I heard a sound that made me look back, and his skateboard had gotten stuck on a broken slab of pavement, and I felt disappointed and angry about how bad the sidewalk infrastructure had gotten despite the amazing head-dislocation tech we had… my last dream thought just upon waking was “Heads should roll for this!” --
was the whole dream a setup for that punchline??

This is what they took from us (ok, I still have the album, but !) #nusrat #ustadnusratfatehalikhan

by Jove, I think that's all of them… 30+ more genomes on the way sometime soon, I do hope, but for now here are 54 Caenorhabditis SPO-11s
A screenshot of a terminal window showing a slice of a multiple sequence alignment through 54 SPO-11 protein sequences, all from the genus Caenorhabditis; a phylogenetic tree is shown at left, and protein names are next to it. Two conserved motifs are highlighted in green and blue.

Probably too many nuclei are generated in total, but the eggs/apoptosis numbers look good. Here is some simple stem cell lineage tracing - I wonder if this picture is correct, that after a few days all the meiotic cells in a gonad arm descend from a single progenitor?

The vast array of Unicode glyphs should get more attention in command line tools; this is one good use I've found for the box-drawing characters:
A screenshot of a terminal window, showing a python command at top executing the file "newick2box.py" on a nematode lineage tree file and producing in the terminal a display of a phylogenetic tree of most of the sequenced Caenorhabditis species we know, with unicode box-drawing characters (showing straight lines, 90 degree angles, and places where lines join each other) used to create the tree diagram.

Experimenting with pulling N nearest neighbors (128 here) to a protein of interest in embedding space closer together in 2D UMAP space —the red human dot that approaches SYP-1 is SIX6OS1. The UMAP puts it quite far away to begin with, presumably under the influence of its nearest human neighbors

I started a loop counting to 1 trillion (兆) in my terminal last week since my 5yo just learned a bunch of words for higher numbers … it's been fun checking it every morning. It should finish sometime this month!
A screenshot of numbers counting up to a trillion, currently showing the range from one hundred thirteen billion, fifty-four million, three hundred and fifty-seven thousand, six hundred sixty-six to one hundred thirteen billion, fifty-four million, three hundred and fifty-seven thousand, six hundred seventy-one.

That's the thing about this sequence, no matter how many you add it's still not "complete"! I chose X and O since it shows self-similarity if you highlight X or O

This weekend I examined some nematodes I found in a dead beetle in my yard — from the zigzag pattern of intestine cells I think it might be an Auanema (famous for having 3 sexual morphs: males, females, and hermaphrodites) species, but will have to check the sequence to know for sure:
A black-and-white photo of a one-millimeter nematode worm, vertically oriented with its head down and tail up; dark intestinal cells are visible near the tail; their alternating position to the left and right of the intestine creates a zigzag appearance.

I knew it was the season (they migrate up from the Okinawa islands around now), and had it in the back of my mind I might see one, but it was just a weekend trail run to the lab to do some worm maintenance, so very fortunate… I think I manage to see one of these once every 2-3 years

Life was not that different in 1666
A screenshot of a text terminal showing an excerpt from the Diary of Samuel Pepys, reading as follows: “At noon dined, and then to my chamber all the afternoon and night, looking over and tearing and burning all the unnecessary letters, which I have had upon my file for four or five years backward, which I intend to do quite through all my papers, that I may have nothing by me but what is worth keeping.

Some scholars claimed he achieved Inbox Zero that weekend.

I struggle with Fiji's non-user-friendliness a lot. For 2 images, the "Pairwise Stitching" tool might be the most straightforward. The only controllable parameter is "check peaks". The ImageJ wiki link is: imagej.net/imagej-wiki-... It worked on two cropped regions here (one rotated and blurred)

Took a late afternoon hike through the woods down to Kyoto with the kids today — I couldn't manage to focus well but there was absolutely a persistent, full-color rainbow streaking through this (ジョロウグモ) spiderweb! About 3 in the afternoon with the sun already getting low.

"the girlfriend of one of the founders of Antifa" (disclaimer: I am also a card-carrying member of Antifa.)
A still shot of Vel Sartha, a human female with long blond hair and blue eyes, wearing a fur-lined coverall garment, standing on a windswept plain, her gaze intently focused on her interlocutor. She is a character in the serial TV drama "Andor", set in the Star Wars universe. She and her partner Cinta Kaz are founding members of the Rebel Alliance who fight against the Empire at great personal risk. Of course, what I mean by this is: "Antifa" are the good guys, and always have been.

A selenium-binding protein contains the sequence "SELEN…" - OK, not that surprising, I guess. Are there any unlikely coincidences in a protein sequence akin to the prescient name of Su(var)3-9? A kinase that has "KINASE" as part of its sequence for example.

Just got back from an excellent week-long family trip to Ishigaki island, and despite the passing of a typhoon nearby we thoroughly enjoyed the ocean. This year the suzumedai / スズメダイ (damselfish?) were very bitey, and I came back with a bit less skin on my legs than I started with!

One of my most prized posessions is this book, a 五體字類 dictionary showing many examples of 5 styles of of each 漢字. Among its superlatives must rank its approach to text layout: basically, "fuck it, we'll print the best examples as big as possible". LaTeX will not touch this for centuries to come.
