Autumn rain's finally let up a bit. #nyc

Are we really surprised? Also, I've been seeing a lot of academic labs with new Claude science subscriptions/gifts. Something to think about. 🧪

Yeesh, is the upcoming noreaster storm going to be that bad for #nyc? Just got a message starting with "For you and your family's safety, now is the last chance...." I need to go grocery shopping after work this morning lol.

Got the full autumn experience last night, hanging out with old buddies & cheap beer at a makeshift rooftop theater. Sunset boulevard on 35mm celluloid is an interesting experience considering the venue lol. Not sure how they managed to swing that one.

We are often asked whether pangenomes are worth the hassle. The files can be large and methods to explore them are much more challenging than linear references. Earlier this week, we preprinted a clear example of how and why pan-genome graphs are so important for trait discovery.

Yeah. I personally like the convenience of juliaup - but feel the cli options for juliaup is so clear cut, not quite sure what GUI adds to the experience, even for beginners. Unsubtantiated personal opinion - I always worry that cli=hard crowd primarily caters to organizational managers, not users

Beautifully cool autumn weather in #nyc these past couple of days. We'll see the leaves gain their colors in a couple of weeks, I think. Can't believe the summer's gone already. The calendar in my head's still stuck in 2025

It's increasingly frustrating to hear some academics panicking about the LLM situation and point their fingers at everything but all of the inherent issues in academia its leadership and members had been ignoring for generations.

These silicon valley LLM companies are not being run by pipefitters from community colleges. Most if not all slop publication houses are run by phds. Chances are, all fraudulent, scam and slop papers you'll ever read will come from people who had postgrad education. They're always one of you.

Technical users with academic background sometimes work with hypothetical idea of beginner and target their projects for a population that's unrealistically dumb (IMHO). Accessibility is in good, human written documentation and tutorials that cut down on cruft and jargon, not rounded rectangles...

I read the post, but my takeaway was different. My background is a warehouse and construction worker, only started linux/cli full time around 2019 or so. So not a typical techie/academic, I think. IMHO there's nothing inherently inaccessible with cli/tui for a beginner.

AI didn’t “go rogue.” People connected a computer system they know can mess with another computer system in unpredictable ways to less advanced computer system and it messed with that computer system in unpredicted ways. As @tressiemcphd.bsky.social argues, don’t lose sight that *people* did that.

Setting up #guile within #android #termux environment. Guile 3.0.11 is in termux pkg, and guile-colorized install via cloning the repo, running: mkdir -p "$(guile -c '(display (car %load-path))')/ice-9" Then make install. Add necessary lines to .guile & we have first class repl on arm android

I had some issues running this one with snap version of chromium on Ubuntu - potentially because it's sandboxed without requisite libraries? Flatpak version fares a lot better, but you need to go to chrome://flags and enable vulkan, vulkan from angle, and vulkan angle use. 💻🧬

Something from 🦣. Looks like #linux #Zoom client calls home with captured system x11 clipboard content. If you have api keys or passwords on clipboard, this could be a big problem. Apparently Slack client does it too? It can be turned off in config.

OhMyREPL 0.6 is compatible now with Julia 1.13 (but no prior versions). It has the colorschemes! still from before – and loads again Monokai by default. There brackets and functions have the same color. But you can change that now. I have OhMyREPL back in my startup.jl and get
A Julia 1.13 REPL loading OhMyREPL in the startup so displaying and choosing color schemes works again.

I'm sorry to say stuff like this isn't some isolated instance, and I'm not the only one who's gone through stuff like this. It's just these type of people still have sense of self preservation. So they do this around people not from academic or institutional backgrounds.

Many in US idealize young biotech startups. My experience being interviewed at a pretty well known US East sequencing co. was constantly having my blue collar job experience pointed out and being told "I'm a guy brought in to mow the lawn" there, so I need to shut up about bioinfo pipeliines 🫠 🧪

Vannevar Bush basically architected the current public research landscape, so they want to portray their changes as similarly far reaching and impressive. I'm more worried that academics will take the wrong lesson here, that everything was fine before these buffoons rolled in and ruined everything

Yeah I feel like that's a good direction for OhMyREPL. Love how super modifiable the Julia repl is. I wish more people would integrate it into their workflow instead of just using gui IDEs.

I have to say though - I find the OhMyREPL system a lot more convenient to handle. I can just import whatever color scheme I want and even test it temporarily via test_colorscheme and colorscheme!().

I think 1.13 syntax highlight system is intended as programmable interface, so there's a bit of additional work for people who just want repl highlights out of box. I can see there being a Julia module for syntax/repl styling collection in the future, which could be interesting. #julialang

naturepoker @binomicalabs.org · 11/09/2026
Ok - I'm looking at the new Julia repl doc (docs.julialang.org/en/v1/stdlib...) I guess easiest way to go about it is copying the example monokai theme and paste it in as faces.toml IMHO intent seems to be someone will come along and setup a Julia repl faces collection module later. Makes sense.
100
naturepoker @binomicalabs.org · 11/09/2026
That's good to know - but built in syntax highlighting in 1.13 update isn't behaving like how I'd expect. For example, in 1.12 OhMyREPL typing exit() would highlight 'exit' and '()' appropriately. But in 1.13, they're just regular texts. Do you know if 1.13 highlight requires additional config?
101
naturepoker @binomicalabs.org · 10/09/2026
If you were using Julia for any production stuff I'd hold off on updating to 1.13 for now. Running into strange errors if my config/startup.jl contains references to OhMyREPL, and also running into bunch of precompilation errors in different environments I didn't see before update. #julialang

#Julialang Julia 1.13 is out. There's built in repl syntax highlight. How does it compare to OhMyREPL? Time to retire the latter? Also looks like juliaup ships with gui - I have mixed feelings about that one. Is anyone not using juliaup because of cli? julialang.org/blog/2026/09...
