Sputum and oral microbiota profiles are associated with long COVID severity and phenotype post-hospitalisation: a UK multicentre, prospective cohort study
BackgroundAcute COVID-19 alters the airway microbiota. Whether these changes persist post-COVID-19 and contribute to long COVID is unknown. We aimed to describe the microbiota by long COVID severity and subtype, and identify links with inflammation.MethodsAdults were prospectively recruited to the longitudinal UK Post-hospitalisation COVID-19 study (PHOSP-COVID). Patients were grouped by previously described “severity clusters” (of ongoing health impairments) and symptom subgroups. Oral and sputum microbiota (at 6 months post-discharge) were characterised through 16S ribosomal RNA gene amplicon sequencing, and microbiota diversity was assessed. Co-occurrence network analysis identified keystone taxa. Associations between keystone taxa and plasma inflammatory proteins were assessed through Spearman's rank correlations.Results771 participants had their microbiota assessed. Of participants with oral rinses and “severity cluster” assignment (mean age 57.5 years), 278 out of 722 (38.5%) were women. The “very severe” cluster, in which disease was predominantly pulmonary in nature, was associated with a distinct microbiota profile post-COVID-19. Reduced lung function was associated with a distinct oral microbiota profile. Persistent neurocognitive symptoms were associated with a distinct oral microbiota profile, while gastrointestinal symptoms were associated with a distinct sputum microbiota profile. Microbiota keystone taxa shifted to a higher prevalence of lactic acid bacteria associated with worse health outcomes. Lactic acid bacteria abundance was associated with elevated blood inflammatory proteins.ConclusionDistinct oral and sputum microbiota profiles were associated with pulmonary function and with neurocognitive and gastrointestinal symptoms in long COVID. Shifts in keystone microbiota taxa linked with inflammation, based on worse health outcomes, suggest a potential role change for lactic acid bacteria, which may be associated with the host immune response.

Syncrip coordinates with hnRNPK to regulate PPV NS1 mRNA splicing and facilitate viral replication | Journal of Virology
Porcine parvovirus (PPV) causes reproductive failure in swine and relies extensively on host RNA-processing machinery because of its limited coding capacity. Alternative splicing of the PPV nonstructural protein 1 (NS1) transcript generates nonstructural protein 2 (NS2), but the host factors controlling this process remain poorly defined. Here, we identify heterogeneous nuclear ribonucleoprotein K (hnRNPK) as a host regulator of PPV mRNA splicing and replication. hnRNPK acts additively with synaptotagmin-binding, cytoplasmic RNA-interacting protein (Syncrip) to promote NS1-to-NS2 mRNA splicing, increase NS2 production, and support viral DNA replication. Syncrip facilitates the association of hnRNPK with NS1 mRNA, and defined regions within both proteins contribute to this activity. hnRNPK also associates with the cellular splicing factor serine- and arginine-rich splicing factor 1 (SRSF1) during PPV infection. These findings reveal a host RNA-binding protein network that PPV exploits to expand its coding capacity and promote replication.

Pre-existing cross-subtype serological responses against H5Nx in health care workers | Journal of Virology
Influenza A viruses (IAVs) are endemic in the human population and responsible for hundreds of thousands of deaths every year, occasionally leading to influenza pandemics. Since 2023, there has been a rise in avian IAV infections in humans, with some deaths reported, mostly related to the H5N1 subtype clade 2.3.4.4b. Seasonal vaccines against IAVs are effective, but their efficacy against avian IAVs is not well known. Here, following influenza seasonal vaccination in a cohort of adults, we report highly heterogeneous serological responses, possibly due to pre-existing immunity and HA sequence similarity. These findings provide insight into the breadth of pre-existing and vaccine-induced immunity against H5 influenza viruses and may inform the development of vaccination strategies aimed at providing broader protection against emerging influenza viruses.

TLR3-TRIF signaling in villus-like enterocytes drives type III interferon responses to enteroviruses | Journal of Virology
Enteroviruses are commonly circulating viruses that can cause a broad spectrum of disease, particularly in pediatric populations. Innate immune sensing in the intestinal epithelium likely plays a critical role in determining the outcome of enterovirus infections. Deficiencies in TLR3 signaling, type III IFN responses, or crypt-villus architecture may contribute to severe disease presentations. Our findings highlight the importance of TLR3-mediated sensing in mature enterocytes, which may also have broader implications for other intestinal viruses, as well as for inflammatory conditions like inflammatory bowel disease. A deeper understanding of how TLR3 sensing and type III IFN production are regulated in the intestine could inform new therapeutic strategies aimed at modulating mucosal sensitivity to viral nucleic acids and enhancing antiviral defense.

A digitally immune-optimized influenza vaccine broadly neutralizes swine and human H1N1 influenza viruses and protects from heterologous challenge | Journal of Virology
Influenza A virus (IAV) transmission across the animal-human interface is a recognized global health threat. Swine are a key animal reservoir enabling the emergence of novel strains with pandemic potential, posing a threat for animal health and zoonotic spillover to humans. Vaccination remains the most effective intervention against influenza, with current strategies relying on human seasonal strain selection guided by biannual World Health Organization (WHO) recommendations. This approach is challenging owing to viral antigenic drift, reassortment in animal reservoirs, and imperfect antigenic matching between vaccine strains and circulating viruses. These factors reduce vaccine effectiveness and increase threats posed by emerging novel strains, emphasizing the need for next-generation influenza vaccines that improve vaccine-mediated protection and longevity of immunity against an evolving virus. We describe a proof-of-concept digitally immune-optimized antigen vaccine platform with broad immunogenicity and robust efficacy in the swine model, a translational system with the potential to mitigate influenza threats at the human-animal interface.
