L’UMR GenPhySE est un leader reconnu de la génomique des abeilles à miel, ayant contribué au reséquençage de près de 3000 individus [1-2], ainsi qu’à l’obtention de génomes de référence de haute qualité [3]. Depuis plus de 2 ans, le laboratoire s’intéresse aussi à la caractérisation métagénomique d’échantillons, en particulier de miels, et aux possibilités offertes pour la description du microbiote des abeilles, le suivi sanitaire des colonies d’abeilles ou à la lutte contre les fraudes aux origines et à l’authenticité des miels [4]. Dans le cadre de la thèse de Julie Birgel, l’UMR GenPhySE collabore déjà étroitement avec Claire Hoede afin d’effectuer une caractérisation taxonomique fine des micro-organismes présents dans les échantillons. L’objectif ici sera d’étendre l’ambition de ces recherches à la caractérisation fonctionnelle de ces communautés.Objectifs du stageÀ partir de données de métagénomiques, nous souhaitons caractériser les fonctions métaboliques de plusieurs communautés de microorganismes présents dans une diversité d’échantillons de miel du monde entier en modélisant leur réseau métabolique.Un réseau métabolique consiste en l’ensemble des réactions biochimiques qui ont lieu dans un système biologique, traditionnellement une cellule ou un organisme. Il peut être obtenu à partir des gènes présents dans le système biologique et en utilisant la relation « une réaction est catalysée par des enzymes qui sont des produits de gènes » pour identifier les réactions le composant. C’est le principe de reconstruction de réseaux métaboliques. Il existe plusieurs manières pour les reconstruire à partir des données de métagénomique [5].L’étudiant.e s’appuiera sur la diversité des gènes prédits dans le catalogue de métagenome-assembled genomes (MAGs*) comprenant plusieurs dizaines de milliers de gènes. Il ou elle testera les méthodes de reconstruction de réseaux métaboliques d’abord à la résolution de l’échantillon (i.e. pour chaque échantillon, un réseau métabolique global à partir de l’ensemble des gènes présents dans l’échantillon), puis à la résolution d’un niveau taxonomique choisi ou des MAGs (c-à-d pour chaque échantillon, un réseau métabolique par MAG à partir des gènes présents dans ce MAG).Les échantillons de microbiotes du miel seront ensuite comparés entre eux en tenant compte des aspects fonctionnels encodés dans leurs réseaux métaboliques reconstruits.*Un génome assemblé par métagénome (MAG) est un génome microbien au niveau de l'espèce construit à partir de données métagénomiques.

Integration of pedigrees and methods for demographic inference in livestock population genomics
Demographic inference is a central tool for reconstructing the genetic history of a population. Recently, several new approaches have brought this tool into a new era, that of the exhaustive use of whole-genome sequence. These approaches can be divided into two categories: demographic inference based on ancestral recombination graphs (ARGs1) and deep learning based inference2,3. However, without any other source of information, it is difficult to assess the actual degree of accuracy of these methods. In the case of livestock species, we usually have access to an additional information, rather unique and valuable, the pedigree over several generations. This set of relationships makes it possible to compare inferred demographic histories with the exact, albeit incomplete, history of the population.In this thesis project, we aim to use the pedigree information on the one hand, to assess the results obtained with the new approaches of demographic inference, and, on the other hand, to refine methods for ARG estimation. Therefore, we propose a research program divided into three main tasks: (i) to appropriate new approaches (ARG, deep learning) in demographic inference on goat and sheep datasets, (ii) to compare these approaches together, in particular to evaluate their inference of the effective size of a population in the light of genealogical information, and (iii) to integrate this information into the inference of ARGs.Kelleher, J. et al.
