Integrateing clinical data with clonal evolution analysis, we proposed an evolutionary model for the rare TP53+CTNNB1ex3 subtype, highlighting stepwise selection (TP53 --> CTNNB1), transcriptomic state swiching and its link to poor prognosis.

Using developed p53 and β-catenin activity scores, we uncovered functional TP53 inactivation BAP1-mutated HCC, validated in mouse models. We also found both AXIN1 and TP53 mutations were associated with increased β-catenin activity and decreased p53 activity.

Comprehensive annotation of mutations, CNAs, SVs, gene fusions and viral insertion, together with transcriptome identify 9 robust subtypes. 7 out of 9 subtypes were driven by driver gene alterations, suggesting the strong heritability in controlling phenotypic plasticity in HCC.
