This online Instats workshop for PhD students, researchers, and applied analysts explores the evolution of clinical natural language processing (NLP) and its applications in discovery, phenotyping, and clinical decision support. Participants will move from manual flags, regex, and bag-of-words approaches to embeddings, attention, and transformer-based medical language models, including GloVe, BERT, ClinicalBERT, and MedGemma. Using synthetic clinical notes and applied examples, the seminar will cover interpreting embeddings, combining text-derived features with structured EHR data, distinguishing retrospective phenotyping from prospective prediction, avoiding data leakage, and evaluating discrimination, calibration, subgroup performance, and generalizability.
