And the best part... We designed this filter strategy using plant data, but RNAseq data is RNAseq data right? You can apply it to data from any system: analyze your data, mine old data, and find something everyone missed because so many assume that low expression = unimportant (🤨). 11/12

Given that there is a long history of prioritizing studies of highly-expressed over lowly-expressed genes, most of these have little information beyond computational predictions. But in time they may provide defining information about these cell types. 9/12

One reason a gene may appear lowly-expressed in bulk RNAseq is that it is only expressed in a few cells. So we mapped the lowest-expressed genes onto our published snRNAseq data, and saw that many of these genes are expressed in specific cell clusters. The new filter enriches for DEGs too! 8/12

Turns out, we can keep some interesting things. We all like transcription factors, right? Well, these are often expressed at low levels. This filter keeps more of them. And we filter out the noisiest highly-expressed genes. 6/12

So we designed a new filter based on the coefficient of variation of the replicates, averaged across all experimental conditions in the dataset. The filter does remove plenty of lowly-expressed genes - that relationship is generally true - but what do we keep? 5/12

If you analyze this kind of data, you know that there is a filtering step - typically removing genes expressed below some threshold - just before calculating differential expression. This is meant to reduce noise, as lowly-expressed genes tend to have less precise measurements. 3/12

Decoding dialog: the auxin–calcium signaling crosstalk in plants
Auxin and calcium (Ca2+) are central plant signals that coordinate growth, development, and responses to environmental cues. Typically studied as largely parallel pathways, they are now increasingly recognized as interconnected networks whose activities converge at multiple regulatory levels. Recent advances in live imaging, biosensors, optogenetics, and structural approaches have revealed that auxin can rapidly trigger Ca2+ influx from the apoplast via TRANSPORT INHIBITOR RESPONSE1 (TIR1)/AUXIN-SIGNALING F-BOX (AFB)-dependent signaling mechanisms and Ca2+ channels, presumably involving cyclic nucleotides produced by TIR1/AFB auxin receptors. Conversely, Ca2+ signals arising from mechanosensing, wounding, and environmental stress can modulate auxin transport, signaling, and transcriptional outputs. Together, these discoveries highlight a dynamic, reciprocal signaling axis where Ca2+ acts both downstream and upstream of auxin to shape growth, development, tropisms, and regeneration.
