Björn Usadel @usadellab.bsky.social · 02/07/20264/ An expansions of Tekay LTR retrotransposons in wild tomato lineages coincide with clusters of IPT genes. (i.e. cytokinin biosynthesis genes) 110
Björn Usadel @usadellab.bsky.social · 02/07/20263/ Fast forward to today. With improved chromosome-scale assemblies of wild tomato genomes and better HELIXER annotations, we can now look at genome structure with much greater resolution. Digging into TE elements seemed to bring in more and more connections: 120
Björn Usadel @usadellab.bsky.social · 02/07/20261/ In 2014, we published the genome of the stress resilient wild tomato Solanum pennellii. It showed many new transposable elements – non randomly inserted. Now, a new chapter begins (and more is yet to come) with Willem Rengs and @charlieunderwood.bsky.social www.nature.com/articles/s41... 1124
Björn Usadel @usadellab.bsky.social · 25/06/20267/8 Does the genomic toolkit actually get used? Layer-specific RNA-seq of a P. rufescens thallus seems to indicate so: Pth11 GPCRs, peptidase antimicrobial proteins and a LEC-1-like galectin all light up in the cortex/photobiont layer - the symbiotic interface. 111
Björn Usadel @usadellab.bsky.social · 25/06/20266/8 Structure-based search finds ~103 GPCRs per genome - vs 26 with old sequence methods in Cladonia. 76% are Pth11-like (CFEM) receptors. These are often found in plant pathogens as well …the plot thickens further. 141
Björn Usadel @usadellab.bsky.social · 25/06/20264/8 And lurking in those plastic, repeat-rich regions: Starship-like elements - sometimes close to virulence-associated orthologs. Big mobile elements doing their big mobile-element things. 152
Björn Usadel @usadellab.bsky.social · 25/06/20262/8 Genome size ranges from a small 56 Mb (P. didactyla) to 145 Mb (P. aphthosa) - and almost all of that difference is transposable elements. 121

Björn Usadel @usadellab.bsky.social · 19/01/2024The potato problem is multiple long regions that are not heterozygous accross all phases. So one has to resolve this using orthogonal techniques. Korbinian Schneeberger did this using pollen data earlier. Rebecca used offspring data & looked at kmers and made this cool overview. 010
