Scientist, still hanging around the UC Davis Genome Center. Really concerned with the state of things these days so you may see occasional political posts here or there

Today in useless data: I don't know why I was curious about my labs "popular @evosep.bsky.social locations are" But here you go . I apparently need to use S5 more

My daughter (now a 2nd year grad student at Irvine) found this yesterday. She made it in 1st grade for a school project. Stick around until the last page you won't be sorry 🤣😂

It's that time of year again for are Annual proteomics chart course! Going on almost 20 years! Honestly it's a good class for those wanting to add proteomics to your research. And Proteomics really is the best Omics if I don't say so myself #proteomics #massspec #proteome #massspectrometry

I seem to have acquired and kept over 233K mass spec files over there years. Here is a breakdown

See I Knew I would have some use for keeping every qc file I ever created 😁 I'll have more in a day or two

Well, I apparently saved over 32K BSA QC files from my LTQ era. Now I need to figure out what to do with them lol

Want to make your DIA-NN QC reports in a web browser and then go back in time to the 80's and 90's? Now you can with my completely AI vibe coded streamline app! dia-nn-qc.streamlit.app You're welcome 😜

I made a google notebook llm based on this www.nature.com/articles/s41... and new data concerning mRNA - Protein expression correlation over the last year. It even wrote a grant , which you can find in there if anyone wants to submit it ! notebooklm.google.com/notebook/2c7...

I've been having weird issues getting access to Journals here on campus. I think I have narrowed it down to Safari. Has anyone else had this issue? left is Chrome and one the Right is Safari . chatGPT gave me a log list of things to try, but nothing has worked yet. Anyone solve this?

This was ours, although it's unclear what is causing this . It is likely the opentrons flex we use to load the tips. Whatever it is, it makes the system totally unusable

I don't know exactly what this all means, but I'm running cascadia github.com/Noble-Lab/ca... on my genome centers A100 80GB GPU so it's probably really cool I'm guessing

Going through trying my hardest not to delete my old data. Found some ABRF RG data from 2009 and 2011. Doesn't look like we did very good. Wonder if we are any better now?

Thanks to everyone that attended our #proteomics Short course last week ! We generated over 150 GB of timsTOF HT data comparing different proteomics sample Prep methods .

I thought this was super interesting. re-analyzed a DIA data file I originally processed with encyclopedia in 2018 with Spectronat 20. Encyclopedia really held up! At least on the protein level. Peptides are more difficult to compare. Surprised me

I'm really liking the new Spectronaut 20 search engine, seems to do a a really good job with unspecific digests. These are examples of chymotrypsin and elastase digests that I searched with no enzyme specificity. Seems to work well!

Here is one that we had made at the tech Foundry here at UC Davis. It's an adaptor for using the 96 channel Gilson plate master to load evotips @evosep.bsky.social #proteomics www.thingiverse.com/thing:7081394

I was worried about the cores finances, but now that we identified this protein in a sample, I think we will be okay right? www.uniprot.org/uniprotkb/A0...

People use the manual Gipson plate master next to it these days . Maybe I’ll use that instead 🤔

It's that time of year again! Good news this year, we were able to lower prices for those at UC. Come get schooled and learn some cutting edge proteomics! It's fun I promise!! #proteomics #lcms #teammassspec #blueskyscience #DIA

Protip , don’t wrap your plates in parafilm and send them on dry ice . It shatters into plastic snow and makes a tremendous mess

Parts of this preprint are super cool like this figure. But the use of the Bravo and Astral makes me want to write a preprint entitled "How to consistently commute to work in 3.4 seconds using a McLaren Speedtail and a professional F1 driver"

This is hilarious , apparently the internet thinks I am smarter and more attractive in an outdoor bathtub compared to using my timsTOF HT in my lab. Plus I am way cuter than they are giving me credit for 🙄

Brett Phinney @ucdproteomics.bsky.social · 06/03/2025
This is why I don't delete old Mass Spec data. Just 2 years of timsTOF HT data is 16x bigger than all the data I ever acquired on my LTQ-FT (8 plus years?) and the Deca XP+ data is kinda a rounding error

I think my policy of never deleting anything is not going to be sustainable much longer ....

Heck Yeah, I just searched over 300 timsTOF HT diaPASEF files with DIA-NN 2.0 on my cluster in under 2 hours. I'll try and make a video of how I did it tomorrow. It's not that terribly hard

Does anyone know a free alternative that will map peptides ID's on protein sequences the way Peaks does? It's super useful for non-specific peptides

can't wait to try it! btw I saw this in the docs . I didn't know there were packages like this. Can you recommend one?
