DNA methylation patterns in the context of transcriptional activity and genome structure visualized using the Integrative Genomics Viewer (IGV). From top to bottom, tracks depict: RNA-Seq coverage as raw read depth, splicing junctions, and reads pileup (Ion Torrent, Thermo Fisher Scientific), total RNA sequencing was aligned with Minimap2; DNA methylation of 5mC in CpG, CHG, and CHH contexts and 6mA from ONT R10 sequencing, processed with Dorado; gene and transposable elements annotations, gene and untranslated region predictions via de novo gene coding with Helixer plant model; and coding and non-coding transcripts inferred from total RNA-Seq with Stringtie using Ion Torrent sequencing and transposable elements prediction with EDTA. This example shows a silenced transposon, which is heavily methylated, and a transcribed gene. The latter is unmethylated along the gene body in CHG and CHH contexts; however, in CpG context it is methylated differentially, which is consistent with the knowledge about relationships between gene expression and methylation in plants.
