Depending on the phlebotomy - & sample handling after that - it is at least in (large?) part a cell & platelet lysate.

Problem is all the CV-padding that also goes on: 'my mates put my name on their papers & I do likewise for them - & we all have 10-15 papers per year. Just reviewed a paper with 15+ authors - 12 were credited with aiding in 'visualization'. Am still awaiting response to my request for specifics.

....depending on the 'criteria' & what constitutes triage at the working level. The transparency/bias issue in final decisions is the really big question.

Système international d'unités (SI) - if there was any intelligence at work 'they' would have already joined the rest of the world. Maybe some in the gov't will mess with him and start putting things in metric in response to the 'order'?!

The issue with the 'contaminant' database(s) is that they are based on shotgun work so one really has to ask how many important proteoform changes are missed by grossly deleting such canonical-only 'hits'?!

No worries - I recognized the joke, just not sure everyone did. Still constantly see folks quoting outdated limitations from 30y.o. reviews as they think citing those (rather than the recent lit) helps cover-up the (substantial) limitations of their favored methods.

Those are the sloppy protocols, beginning with sloppy prep of buffers and sloppy sampling/sample handling. We have not seen spurious human keratin in our iTDP (i.e. 2DE+LC-MS/MS) for many, many years now. How often does it show up in shotgun work?

YES! But what did you do after resolving the proteoforms?

Just look up papers from a couple of groups who have been refining Integrated Top-Down Proteomics (iTDP) over the last 15-20 years. Like any method, a rigorous protocol, followed patiently and rigorously will yield very high reproducibility....and you can run triplicates or more in parallel.

Not 'always' but certainly the vast majority of the time. Quick-and-dirty has, unfortunately, come to define so much of proteomics over the last 25-30 yrs. Guess that's what happens when industry starts to drive a field and businesses are 1st & foremost in the business of making a profit.

These are thus contaminants if plasma is to be defined as what is in the circulation. If only for the clinic, then plasma is defined by the gauge of needle used + ALL the processing details, including whether plasma/serum was snap-frozen before storage & how often thawed if not properly aliquoted.

bskytdp.bsky.social @bskytdp.bsky.social · 10/09/2026
It all begins at the needle - all(?) samples in biobanks did not use large bore (e.g 18G) needles & so produced extensive platelet/cell lysis. How to address this as, in some cases, proteoforms (not just inferred canonicals!), will be relevant? How to really account for genuine vs spurious 'hits'?
110
bskytdp.bsky.social @bskytdp.bsky.social · 10/09/2026
As seems so common of late, the focus is too far downstream here. The issue is not the undeniable power of MS in proteomics but all the sloppy sampling & handling that has gone on.

What a grand idea! Should also be done for administrators don't deliver balanced budgets or otherwise consistently fail to deliver in their positions. Currently, they seem to simply fail up.

Guess your union believes what most of the public does - that uni's operate like public schools & that even research (if they are even aware of it) only occurs during those 'school days' as well. Maybe your union folks have taken the summer off from their scholarly duties?

Again, please don't imply what I mean. I agree the system is underfunded. My question is simply if 'issues' in the system were to be properly addressed, how much funding would be needed. Respectfully, your sol'n seems to be simply putting your hand out. Forgive me - this exchange has reached an end.

bskytdp.bsky.social @bskytdp.bsky.social · 31/08/2026
Please don't try & spin this by implying what I mean. Everything is underfunded. So where should the $$ come from? It's easy to say but not to address. Ask most taxpayers if $$ should go to hospitals/healthcare or uni's; what do you think they say? Remember, bottom line, they pay your salary too.
200
bskytdp.bsky.social @bskytdp.bsky.social · 31/08/2026
If you look at fund distribution within uni's, it does to some extent. All I'm suggesting is addressing inefficiencies/salaries/positions, often linked with lack of transparency at admin & board levels, should be aggressively addressed, then funding levels...also in light of declining enrollments.

bskytdp.bsky.social @bskytdp.bsky.social · 31/08/2026
I know it's contentious to talk specifics but we 'build Canada strong' with 'Canadian workers, steel' etc., but when it comes to our uni's & research we pay the biggest $$ selectively to only recruit from outside the country? I know there are Canadian researchers in-country who deserved those funds.

CRCP - >$310M/y EGRC – ‘1-time’ (?) $1B investment 150 RC - 1-time ~$117 + $$$M in ‘automatic’ CFI investment/y I'm sure you can look-up annual budgets at the Tri-Council. This is not questioning research(er) quality, just listing specifics about funding & its distribution.

bskytdp.bsky.social @bskytdp.bsky.social · 31/08/2026
What could be done at the uni/system levels to cut costs &/or redirect public funding more constructively? As a CRC you feel not well-funded? You’re at a uni that recently had a prolonged power outage - what’s the overall cost of that? Did you lose any samples?

bskytdp.bsky.social @bskytdp.bsky.social · 31/08/2026
Respectfully, let's be clear, I said 'bloat, you said 'insufficient science funding'. So you want me to answer your interpretation? Why don't you think there is enough science (let's say 'research' to avoid any bias) funding? What could be done beside just coming with your hand out for more?

Most contentious - we all know there are faculty & admin who are really not pulling their weight so to speak. Gods forbid someone should actually say that out loud.
